Ethan Hunt (Tom Cruise), while vacationing, is alerted by the IMF that someone has used his identity to assist Russian bio-chemical expert Dr. Vladimir Nekhorvich (Rade Serbedzija) of Biocyte Pharmaceuticals to enter the United States, only to kill him in a subsequent plane crash. Nekhorvich, an old friend of Ethan, had forewarned the IMF of his arrival, planning to deliver a new bioweapon, Chimera, and its cure, Bellerophon, both of which he was forced to develop by Biocyte, into the IMF's hands. With his death, IMF is worried that the virus is out in the open, believing that rogue IMF agent Sean Ambrose (Dougray Scott) is responsible. IMF assigns Ethan to recover it. Ethan is told that he can use two members of his team to help him, but the third person to help him must be Nyah Nordoff-Hall (Thandie Newton), a professional thief presently operating in Seville, Spain, as she will be able to get close to Ambrose, being an ex-girlfriend.

Several years after the events of the series, Jim Phelps (Jon Voight) and his team, the Impossible Mission Force, are assigned to retrieve the IMF non-official cover list from the American embassy in Prague. Their mission fails: Phelps is shot point blank, his wife Claire (Emmanuelle Beart) dies in a car bombing, and the rest of the team except agent Ethan Hunt (Tom Cruise) are eliminated by an unknown assassin. Meeting later with IMF director Eugene Kittridge (Henry Czerny), Hunt learns the job was a setup designed to lure out a mole within IMF, whom IMF believes to be in contact with an arms dealer known as "Max" as part of "Job 314." As Hunt is the only member left, Kittridge suspects him of being the mole, and Hunt flees.

Dr. Jumba Jookiba is arrested and put on trial by the Galactic Federation for "illegal genetic experimentation", as evidenced by his Experiment 626, a living creature which is capable of creating untold chaos. Jumba is imprisoned while Experiment 626 is supposed to be exiled on a desert asteroid. 626 manages to escape in a spaceship and activates the hyperdrive, causing its guidance systems to malfunction and randomly set a course for Earth. Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Along with Poe are several other prisoners including his diabetic cellmate and friend Mike "Baby-O" O'Dell, who is being transferred (but not yet paroled) with Poe. The transfer is being overseen by U.S. Marshal Vince Larkin, as the transfer includes notorious criminal mastermind Cyrus "Cyrus The Virus" Grissom, gangster and Black Guerrilla member Nathan "Diamond Dog" Jones and mass murderer William "Billy Bedlam" Bedford for their transfer to a new Supermax prison. Larkin is approached at the last minute by DEA agents Duncan Malloy and Willie Sims, who ask for Sims to be brought aboard disguised as a prisoner so that he can extract more information from drug lord Francisco Cindino, a prisoner that is to be picked up at Carson City, Nevada en route. Larkin agrees, unaware that Malloy has hidden a gun on Sims' body.

Virginia "Gin" Baker (Catherine Zeta-Jones) is an investigator for "Waverly Insurance". Robert "Mac" MacDougal (Sean Connery) is a professional thief who specializes in international art. A priceless Rembrandt painting is stolen from an office one night, and Gin is sent undercover to investigate Mac as the chief suspect. She tries to entrap him with a proposition, claiming that she is a professional thief herself, and promises that she will help him steal a priceless Chinese mask from the well-guarded Bedford Palace. Before agreeing, Mac tells Gin his 'Rule Number One': "Never carry a gun: You carry a gun, you may be tempted to use it." They travel to Scotland and plan the complicated theft at Mac's hideout, an isolated castle. Aaron Thibadeaux (Ving Rhames), apparently the only ally that Mac trusts, arrives with supplies for the heist. While Mac is busy making final preparations, Gin contacts her boss, Hector Cruz (Will Patton), from a payphone, and informs him of Mac's whereabouts. Little does she know that the island is bugged, allowing Mac to eavesdrop on their conversation. Mac also makes sure to keep Gin's romantic advances at bay, unsure if she is a true partner in crime or an ambitious career woman on a mission.

Chuck Levine, a womanizing bachelor, and Larry Valentine, a widower struggling to raise his two children, are two veteran New York City fire fighters. During a routine sweep of a burned building, a segment of floor collapses on Chuck. However, Larry quickly shields him from the falling debris, saving his life. Later, he and Chuck wake up in a hospital, where Chuck vows to repay Larry in any way possible. This incident serves as a catalyst for Larry's epiphany: death is both inevitable and unpredictable. This prompts him to significantly increase his life insurance policy, but he runs into difficulties naming his children as primary beneficiaries in his policy. He is told he should get remarried so his new spouse could be the primary beneficiary; however, it doesn't specify who he has to marry. Inspired by a newspaper article about domestic partnerships, Larry asks Chuck to enter a civil union with him. Although Chuck declines at first, he is reminded of his debt to Larry and finally agrees, entering a domestic partnership and becoming Larry's primary beneficiary in the event of his death. To their dismay, however, New York City investigators soon arrive to inquire about their abrupt partnership, under suspicion of fraud. Chuck and Larry decide to enlist the help of lawyer Alex McDonough, played by Jessica Biel, who suggests they get married and move in together to prove they're committed. Chuck reluctantly agrees. The pair soon travel to Canada for a quick marriage (so quick they use a nearby homeless person as the best man) and begin living together.

In 2065, Earth is infested by alien life forms known as Phantoms.
