Blue macaws Blu and Jewel, and their three children, are living happily in the city until Jewel realises that her children are becoming more like humans. Meanwhile, Blu's former owner, Linda Gunderson and her ornithologist husband, Tulio are on an expedition in the Amazon and eventually discover a quick-flying spix's macaw that loses one of its feathers. When word gets out about this through television, Jewel believes that they should go to the Amazon to help find the blue macaws. While the kids are ecstatic, Blu is uncertain, but is pressured into going along. Rafael, Nico and Pedro decide to come along. Luiz attempts to follow, but fails. Blu brings a fanny pack full of supplies, one of which he uses mostly is a GPS, much to Jewel's displeasure.

In Brazil, various exotic birds are smuggled out of the country. In Moose Lake, Minnesota, a crate with a male Spix's macaw hatchling falls out of a truck and is found by a little girl named Linda Gunderson, who names him Blu. In 1963, protagonist Arthur stays with his grandparents for the holidays, during which the Bogo Matassalai (a fictitious African society) assign Arthur a series of tests including camouflage and environmental nonviolence. Having passed these tests, Arthur prepares to see the Minimoys to celebrate, until his father decides to take him and his mother back to the metropolis. When a spider gives Arthur a grain of rice containing a distress-call, which he believes has come from the Minimoys, he returns to his grandparents' house, where the Bogo Matassalai's attempt to give him Minimoy stature through a telescope fails, and they instead wrap him in vines of increasing tightness until he falls in a drop of sap into the Minimoy Max's bar. En route to investigate the Minimoys' condition, Arthur and Max rescue Betameche, who leads Arthur to the King. He then learns that Selenia is held by Maltazard, who is inspired to invade the human world by increasing his own size. Maltazard tricks the Minimoys into completing this design. The telescope itself is destroyed in the process, leaving Arthur trapped at his Minimoy size.

In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. They join the team for a few years, but the group's disregard for human life causes James to leave.

As a cub, Alex the Lion was called Alakay and was the son of Zuba, the alpha lion. Though Zuba tries to teach Alakay to be a hunter, the cub is more interested in dancing, and is captured by poachers when Makunga, Zuba's rival, challenges Zuba to a fight for the position of alpha lion. Alakay is forced into a crate, and taken away despite Zuba's attempts to rescue him. The crate falls into the ocean where it drifts to New York. There, Alakay is renamed Alex and sent to the Central Park Zoo where he grew up, meeting Marty the Zebra, Melman the Giraffe, and Gloria the Hippopotamus. Most of the events of the first film are then described through a series of news flashes.

Woodrow Wilson is a formerly high-achieving school which has encountered some difficulties bearing its new racial integration plan. Gruwell's enthusiasm is challenged when she finds her class is composed of "at-risk" students, the "untouchables," and not the eager-for-college students she expected. Her students self-segregate into racial groups within the classroom. This is problematic, as gang fights break out and, consequently, most of her students stop attending class. Not only is Gruwell challenged with gaining her students' trust on personal and academic levels, but she must do so with very little support from her professional peers and district higher-ups. For example, her department head refuses to provide Gruwell with an adequate number of books for her class because she insists they will get damaged and lost. Instead, she suggests that Gruwell focuses on instilling concepts of discipline and obedience in her classroom.
