Beginning after the First Siege of Vienna the century before, the film brings viewers through the various conflicts between European Christianity and Turkish Islam which led up to the events of September 11, 1683 and the Battle of Vienna. It shows the alleged circumstances of the 2nd siege of Vienna and the assault of Ottoman Turks led by Kara Mustafa (Enrico Lo Verso) against the Habsburg monarchy. The assault was stopped by King Jan III Sobieski (Jerzy Skolimowski), and curtailed Turkish expansion into European Christendom.

Odysseus (Armand Assante), the king of the ancient Greek kingdom of Ithaca, is called to service in the Trojan War after the birth of his son Telemachus, much to the dismay of his wife Queen Penelope (Greta Scacchi). Odysseus is worried that he may not return, and tells Penelope that she should remarry by the time Telemachus is a man if he does not return. The war lasts ten years, during which Greece's best soldier, Achilles (Richard Trewett), is killed and the Greeks avenge him by using a giant horse to sneak inside and destroy the city of Troy. Laocoön (Heathcote Williams) tries to warn the Trojans of a vision of this, but is suddenly devoured by a sea monster. On the way back, Odysseus' ego gets the best of him and he tells the gods that he did it himself, which angers Poseidon (voiced by Miles Anderson) so much that he promises to make Odysseus' journey home to Penelope nearly impossible, mentioning that it was he who sent the sea monster to devour Laocoön.

In 1915, during World War I, Heidi, now 15 years old, still lives on the Swiss Alps with her grandfather. The film's plot exhibits some differences from that of the novel by Ludlum. The undercover identity of Jason Bourne is simplified. In the book, David Webb, because of his amnesia, believes himself to be Jason Bourne and an assassin called Cain. In the film, the name Cain is left out. In the film, Carlos is shown to be responsible for killing Webb's wife and child, which is not the case in the novel. Alexander Conklin is accidentally shot by his own people when attempting to kill Bourne; in the novel he survives and appears in subsequent novels. In the book's ending, Carlos escapes in the confusion, whereas in the film he is gunned down at the last moment by Bourne/David Webb. Because Carlos is the primary antagonist of the original Bourne trilogy (although only The Bourne Supremacy had been published when the film was produced), this essentially ends the story with one film.
