Two years after their escapade in Las Vegas, Stu Price, Phil Wenneck, Alan Garner and Doug Billings travel to Thailand to celebrate Stu's upcoming wedding to Lauren. Puss in Boots is a talking cat named for his wearing boots and is a fugitive on the run from the law, looking to restore his lost honour. When Puss tries to steal them from the outlaws' room, female cat Kitty Softpaws interrupts, and both fail. Kitty is allied with Humpty Alexander Dumpty, a talking egg and Puss' long-estranged childhood friend from the orphanage where he was raised. Puss tells Kitty his origin story and of his feelings of betrayal for a youthful misadventure when Humpty tricked Puss into helping commit a bank robbery in his hometown of San Ricardo; Puss has been on the run since. Humpty convinces Puss to join them in finding the beans and retrieving the golden eggs.

To celebrate his upcoming marriage to Tracy Garner (Sasha Barrese), Doug Billings (Justin Bartha) travels to Las Vegas with his best friends Phil Wenneck (Bradley Cooper) and Stu Price (Ed Helms), as well as Tracy's brother and Doug's future brother-in-law Alan (Zach Galifianakis), in Doug's future father-in-law's vintage Mercedes-Benz. They stay at Caesars Palace, where they relax in the room before celebrating with a few drinks on the hotel rooftop. The next morning, Phil, Stu, and Alan awaken to find they have no memory of the previous night, and Doug is nowhere to be found. Stu is missing a tooth, their hotel suite is in disarray, a tiger is in their bathroom, a chicken in their living room, and a baby is in the closet, whom they name "Carlos". They find Doug's mattress impaled on a statue outside of their hotel and when they ask for their Mercedes, the valet delivers an LVPD police cruiser.

Two years after the events in Bangkok, Leslie Chow (Ken Jeong) escapes from a maximum security prison, using a riot as cover. Meanwhile in America, Alan Garner (Zach Galifianakis) causes a 20-car freeway pileup after he purchases a giraffe and accidentally decapitates it on a low overpass. Alan's father Sid (Jeffrey Tambor), angry with Alan for his immature antics and never owning up to his mistakes, dies of a heart attack in the middle of a lecture. The film revolves around a special team of trained secret agent animals, equipped with advanced tools that allows the mammalian members to talk to humans. The primary field team consists of guinea pigs Darwin (team leader), Juarez (martial arts), and Blaster (weapons/transportation), star-nosed mole Speckles (cyber intelligence) and fly Mooch (reconnaissance). The unit's leader Ben, orders an unauthorised infiltration of the residence of home electronics and appliances magnate, Leonard Saber, the owner of Saberling Technology, who has been under FBI investigation. The team is able to retrieve sensitive information about a sinister scheme that is set to occur in 48 hours. However, when Ben's superior arrives for his evaluation, his astonishment at the team's capabilities and technology is overcome by his indignation at Ben's unauthorized mission and the fact that the downloaded intelligence appears to be useless information about Saber's coffee makers. As a result, the government agent orders the unit shut down, the equipment seized and the animals to be used as experimental subjects to be killed. With the help of their human compatriots, Darwin, Juarez, Blaster, Mooch and Speckles escape with hopes of stopping Saber's scheme, but find themselves in a pet carrying case bound for a pet shop.
