Aging, respected commander Paul Blanchard (Heston) is on his final submarine tour before promotion to command of a submarine squadron (COMSUBRON). Surfaced and returning to port, the submarine, USS Neptune, is struck by a Norweigian freighter in route to New York in heavy fog, and sinks to a depth of 1,450 feet (442 meters) on a canyon ledge above the ocean floor. A United States Navy rescue force, commanded by Captain Bennett (Keach), arrives on the scene, but Neptune is subsequently rolled by a gravity slide to a greater angle that does not allow the Navy's Deep Submergence Rescue Vehicle (DSRV) rescue submarine to complete its work.

Peter Sandza (Kirk Douglas), a former CIA agent, is searching for his son Robin, who was kidnapped by a secret intelligence organization inside the CIA led by Ben Childress. This organization kidnaps psychics to turn them into weapons in the service of the United States government. To better control the psychics, they also kill their families. Peter survived the attempt on his life, but his son believes he was killed by Arab terrorists. After that they begin to systematically experiment with him to increase his powers and develop ability to control them, and these experiments make him progressively more mentally unstable.

The story opens with a transmission received by the White House from the renegade Professor Cunningham, who threatens Washington DC with nuclear destruction from a missile fired from his submarine Raven. His extortion demand is one billion dollars in gold bullion. To demonstrate his capability he blows up small island with the Raven's 'Delta beam'. Cunningham, bespectacled and cardigan-clad, is assisted by various androids including a large silver-headed one known as Tor.

It's the summer of 1937 in Bridgeport, Connecticut and 12-year-old Daniel Cooper (Chris Petersen) along with his 10-year-old sister Sarah (Katy Kurtzman) are looking forward to summer vacation, most particularly, the annual 4th of July festivities. Sarah soon befriends the town's gentle misfit, Albert Cavanaugh, known by the town's children as "Snowman" (Geoffrey Lewis), a highly decorated and now brain-damaged World War I veteran, after she defends him from the town's resident bully, "Red" Doyle (Eric Shea). When Snowman finds himself accused of a terrible murder, Sarah, believing him to be innocent, convinces her successful attorney father, Ed Cooper (Dean Jones) to defend him. Amid courtroom allegations of communism and insinuations of a potentially inappropriate relationship with Sarah, Ed Cooper and the town's children must try to prove Snowman's innocence, before he can be sentenced to jail for the murder.

Having spent a good deal of time enjoying the company of their newfound family and friends at Witch Mountain and intensively studying and practicing their supernatural powers, Tony and his sister Tia are in need of a vacation. Uncle Bené drops them off in their flying saucer at the Rose Bowl stadium in Los Angeles, California, after which the siblings quickly become separated from each other. A man named Dr. Victor Gannon (Lee) and his assistant Letha Wedge (Davis) happen to see Tony using his powers to save their henchman from certain death. Realizing that Tony has supernatural powers, Dr. Gannon drugs the boy with a tranquilizer shot and takes him back to their laboratory. There, Dr. Gannon successfully tests a new mind-control technology on him. Under its influence, Tony is completely hypnotized and does everything that his kidnappers want him to do, like stealing gold from a museum exhibit and stopping Tia from finding them. With Tony at his robotic bidding, Dr. Gannon hopes to achieve recognition within the scientific community and worldwide power, while Letha merely wants a return on her investment.
