Griffin Mill (Tim Robbins) is a Hollywood studio executive dating story editor Bonnie Sherow (Cynthia Stevenson). He hears story pitches from screenwriters and decides which have the potential to be made into films, green-lighting only 12 out of 50,000 submissions every year. His job is threatened when up-and-coming story executive Larry Levy (Peter Gallagher) begins working at the studio. Mill has also been receiving death threat postcards, assumed to be from a screenwriter whose pitch he rejected.

Chanticleer is a rooster, whose job is to wake the sun up every morning, but the Grand Duke of Owls, who hates sunshine sabotages him to make it look like the sun comes up on its own without Chanticleer's crow. Detested by the farm animals, he leaves the farm to look for work in the city. Afterward, perpetual darkness and rainfall threaten the farm with flooding. Turning out to be a story read to a young human boy named Edmond, it seems that the flooding has found his family and when his mother goes to help them stop it, he calls out to Chanticleer and is heard by the Grand Duke himself who takes a dislike to Edmond's attempts to foil his plans. He turns him into a kitten to devour him, but he is saved at the last second by Pattou, a bloodhound from Chanticleer's farm. He is accompanied by Snipes, a claustrophobic magpie, and Peepers, an intellectual field mouse, as well as several animals from the farm hoping to find Chanticleer and apologize to him for their behavior. Edmond accompanies Pattou, Snipes and Peepers to the city while the rest of the animals remain at Edmond's house. En route, they are attacked by Hunch; the Duke's diminutive nephew, assigned by him to stop Edmond and the others from finding Chanticleer. They narrowly escape and enter the city.

In a dilapidated apartment building in post-apocalyptic France, food is in short supply and grain is used as currency. On the ground floor is a butcher's shop, run by the landlord, Clapet (Jean-Claude Dreyfus), who posts job opportunities in the Hard Times paper as means to lure victims to the building, whom he murders and butchers as a cheap source of meat to sell to his tenants.

When the film opens, a St. Bernard puppy and a large group of others are stolen from a pet store by two thieves, Harvey (Oliver Platt) and Vernon (Stanley Tucci). After meeting a dog during his escape from the thieves, the St. Bernard sneaks into the home of the Newton family. The workaholic father, George Newton (Charles Grodin), doesn't want the responsibility of owning a dog, but his wife, Alice (Bonnie Hunt), and their children, Ryce, Ted and Emily, convince him otherwise. While trying to name him, Emily (Sarah Rose Karr), plays a portion of Ludwig van Beethoven's Fifth Symphony and he barks along: thus they name him "Beethoven."

During the early 1970s, FBI agent Ray Levoi is assigned to aid in the investigation of a political murder; that of Leo Fast Elk (Allan R.J. Joseph), on a Native American reservation in South Dakota. Agent William Dawes, Ray's superior, has chosen him for the task due to his mixed Sioux heritage which might assist in the inquiry as they interview local townspeople. Ray is partnered with agent Frank "Cooch" Coutelle, who has diligently worked on the probe looking to apprehend a prime suspect: Aboriginal Rights Movement radical Jimmy Looks Twice. While helping Cooch track down the suspect, Ray gradually becomes sensitized to Indian issues, partially from his attraction to Maggie Eagle Bear, a political Native American activist and schoolteacher.
