Overcoming a nurse, and dressing in her clothes, a madman escapes from the Casa de la Loco Sanitarium. The Thief (Billy Zane) then goes on a crime spree that nets him a gun, a car, a fortune in stolen cash, and one dead loan office manager. As he escapes the murder scene, he comes upon a forbidden cemetery as a burial, replete with bagpipe music and a bizarre ceremony employing tuning forks and strange icons, is taking place. As the undertaker, the caretaker, and an odd assortment of mourners leave the service, The Thief peers into the coffin, thinking it is a good place to hide his briefcase of ill-gotten gains. As he strikes the tuning fork that is buried with the robe-draped skeleton, bagpipe music fills the air and throws him into convulsions. The coffin lid slams shut, locking his money inside, and The Thief is thrown into an open grave, knocking himself unconscious. When he awakens, he sets off to track down everyone present at the funeral in an attempt to find his cash, killing anyone who gets in his way.

The film opens with the tail end of a Friday night baseball game. With the bases loaded, the home team wins by a narrow margin as the batter hits the ball out of the park. Both the celebration of the home team and fans and the dread of losing for the visiting team are cut short as a mysterious spaceship floats over the park, thus snatching the attention of everybody there: the players, the fans, the hot dog and popcorn vendors, and the announcer. After the ship performs a tune, it dissipates into three floating balls of light. One of them forms into a ghost who initially appears as an alien, but thereafter, is revealed to be Fatso (voiced by Jess Harnell), a member of The Ghostly Trio, who releases gas which hits the scoreboard, causing it to explode, also sparking terror. The other two ghosts of the trio, Stinky (voiced by Bill Farmer), and Stretch (voiced by Jim Ward), join in, causing panic in the park, as everybody got frightened. Casper (voiced by Jeremy Foley), a shy, friendly ghost (whom all three ghosts are uncles to), arrives, attempting to settle the frightened crowd, but the people are just as scared, saying that Casper's a ghost and ran away. The park is eventually empty, as Casper's uncles plan a vacation.

In 1558, the Roman Catholic Queen Mary (Kathy Burke) dies of a cancerous tumour in her uterus, leaving her Protestant half-sister Elizabeth (Cate Blanchett) as queen. Elizabeth had previously been jailed for a supposed conspiracy to murder Mary but has now been freed for her coronation. The film shows Elizabeth being courted by suitors, including Henry, Duc d'Anjou (Vincent Cassel), the future King Henry III of France and Poland, whom she rejects, and urged by William Cecil, 1st Baron Burghley (Richard Attenborough) to marry, which, as he states, would secure her throne. Instead, she has a secret affair with her childhood sweetheart, Robert Dudley, Earl of Leicester (Joseph Fiennes). The affair is, however, no secret from Cecil, who makes it clear that a monarch has no private life. Elizabeth deals with various threats to her reign, including Thomas Howard, 4th Duke of Norfolk (Christopher Eccleston); her Catholic cousin, Mary, Queen of Scots, who conspires to have her murdered; Mary's mother, Mary of Guise (Fanny Ardant), who brings French troops into Scotland to attack Elizabeth's forces when they invade.

Somewhere in the jungles of South Africa, a multinational military unit, Special Force Unit, ambushes a convoy and kidnaps several scientists working on a highly-volatile compound extracted from a recently discovered meteorite. A man named Alderson awakens in a cube-shaped room with a hatch in each wall, the ceiling and the floor, each of which leads to other cube-shaped rooms, identical except for their color. He enters an orange room and, without warning, is killed by a trap. In another such room, five people – Quentin, Worth, Holloway, Rennes, and Leaven – meet. None of them knows where they are or how they got there. Quentin informs the others that some rooms contain traps, which he learned by nearly being killed by one. Rennes assumes each trap is triggered by a motion detector and tests each room by throwing one of his boots in first. Leaven notices numbers inscribed in the passageways between rooms. Quentin, a policeman, recognizes Rennes as "the Wren", an escape artist renowned for getting out of jails. After declaring one room trap-free, Rennes enters and is killed when he is sprayed with acid. The others realize that there are different kinds of detectors, and Quentin deduces that this trap was triggered by heat.
