The film is set in Coalwood, West Virginia in October 1957. The coal mine is the town's largest employer and almost every man living in the town works in the mines. John Hickam (Chris Cooper), the mine superintendent, loves his job and hopes that his boys, Jim (Scott Miles) and Homer Hickam (Jake Gyllenhaal), will one day join him in his mine. When it appears that Jim will receive a football scholarship to attend college, this leaves Homer to fulfill his father's dream, although his mother, Elsie (Natalie Canerday), hopes for more for her son.

Emmy Coer is a computer scientist obsessed with Countess Ada Lovelace, author of the first computer algorithm, written for Charles Babbage's "Analytical Engine". She finds a way of communicating with people in the past by way of "undying information waves". In the film, Ada's ideas are portrayed as limited by discrimination against women in technology, science and mathematics in her time. Much of the story revolves around Coer's attempts to use genetic engineering to bring Countess Lovelace into the present.

Peter Gibbons, a disgruntled programmer at Initech, spends his days "staring at his desk" instead of actually working. His co-workers include Samir Nagheenanajar, who is annoyed by the fact that nobody can pronounce his last name correctly; Michael Bolton, who loathes having the same name as the famous singer, whom he hates; and Milton Waddams, a meek, fixated collator who constantly mumbles to himself. Milton had actually been laid off years earlier, though he was never informed and, due to a payroll computer glitch, continues to receive regular paychecks. All four are repeatedly mistreated by management, especially Initech's smarmy, callous vice president, Bill Lumbergh. The staff are further agitated by the arrival of two consultants, Bob Slydell and Bob Porter, who are brought in to help the company through downsizing and outsourcing.

Bernardo Puccini (Ezio Greggio), visits the Italian natural food company, owned by his wealthy but hot-tempered father Guido Puccini (Gianfranco Barra) for a work as a food examiner and flavour developer. Three children go on a search to find their parents who mysteriously disappeared after entering a town called Long Hand that isn't found on any map. The children check in at the town's hotel and begin to notice that the residents of Long Hand behave strangely, repeating the same actions over and over. Further exploration of the town leads the children to discover that the town is inhabited by body snatchers, and they could be the next victims. The children eventually find their parents in catacombs located underneath the town, and manage to leave the town with their parents after killing the monster that runs the town. In the end, Mike throws a party and the children discover that their parents had been transformed just like the other residents of Long Hand.
