After the mayor of the fictional village San Pedro de los Saguaros is lynched by angry villagers, a petty PRI party member named Juan Vargas (Damián Alcázar) is appointed temporary mayor by the state governor. At first the new mayor attempts to do good but a lack of funds cripples his efforts, and the bribe of a brothel owner sets him on the path to corruption. Seeking help from his superior, the secretary to the PRI governor, he is given a copy of the constitution of Mexico and a revolver and is told that the only law is Herod's law: literally translated: "either you get screwed or you get fucked." The film's storyline revolves around the lives and families of three students in the EM3 academic stream, Terry Khoo (Huang Po Ju), Liu Kok Pin (刘国彬 Liú Guóbīn; Shawn Lee) and Ang Boon Hock (洪文福 Hóng Wénfú; Joshua Ang). Terry, pampered and from a rich family, is a meek and obedient boy, with a domineering mother (Selena Tan) and a negligent businessman father (Richard Low). Kok Pin is pushed to excel at school by his mother (Xiang Yun), but he shows a talent for art, not academics — much to the consternation of his family. Boon Hock and his mother struggle to make ends meet by running a small wonton noodle stall; to make up for the lack of a father figure, he places high value on loyalty and "manliness" in his friends.

A few survivors have dedicated themselves to preserving and protecting what is left of mankind; among these is former Army Captain John Thomas Garth (Grant Show). With the help of Lapierre, Garth destroys the Rook and discovers that it actually protects a device that can restore the ozone layer. With the help of Diana, Garth triggers it, but presumably dies soon afterwards.

In 1986, Harry Dunne (Derek Richardson) finally gets his chance to go to regular school. At the same time, Lloyd Christmas (Eric Christian Olsen) has been adopted and exchanged several times until he is finally accepted by the school janitor, Ray (Luis Guzmán). Harry bumps into Lloyd on the way to school, in search for a treasure his mother (Mimi Rogers) asked him to find, and as if it were destiny, the two instantly became the best of friends. Lloyd introduces Harry to his "friend", Turk (Elden Henson), the school bully whose main function in life appears to be making Lloyd's life miserable. After putting Lloyd in a trash can, he hoists the two friends up a flagpole. Meanwhile, the corrupt Principal Collins (Eugene Levy) is searching for a way to get a large amount of money to get a condominium in Waikiki, Hawaii for him and his girlfriend, Ms. Heller (Cheri Oteri), the school's cafeteria lady. Seeing Harry and Lloyd getting hoisted on a flagpole, Principal Collins establishes a fake "special needs" class to swindle $100,000 from a former Special Needs student named Richard Moffit. Obviously, Harry and Lloyd are more than thrilled to help, unaware of the real reason, and thus find themselves signing up people who are "special" for the class. These include a reluctant Turk; a teen named Toby (Josh Braaten) who broke his leg and arm in a skateboarding accident—and whom Lloyd believes is a "little crippled boy"; Toby's gorgeous girlfriend, Terri (Teal Redmann); geeky Lewis (Shia LaBeouf), whom Harry and Lloyd believe is a centaur after seeing him half-dressed in his horse mascot uniform; Cindy (Michelle Krusiec), also known as "Ching-Chong," a Chinese exchange student who later becomes Turk's girlfriend; and Carl (William Lee Scott), a badly injured football player obsessed with his sport. Ms. Heller becomes the teacher of the fake class and holds it in Ray's tool shed.

Sergeant Joe Gavilan (Harrison Ford) is a financially strapped Hollywood homicide detective who began moonlighting as a real estate broker seven years ago. His partner is K. C. Most is the story of a single father who takes his eight-year-old son to work with him at the railroad drawbridge where he is the bridge tender. A day before, the boy meets a woman boarding a train, a drug abuser. At the bridge, the father goes into the engine room, and tells his son to stay at the edge of the nearby lake. A ship comes, and the bridge is lifted. Though it is supposed to arrive an hour later, the train happens to arrive. The son sees this, and tries to warn his father, who is currently not paying attention and is unaware of the oncoming train. Just as the oncoming train approaches, his son falls into the drawbridge gear works while attempting to lower the bridge, leaving the father with a horrific choice. The father then lowers the bridge, the gears crushing the boy. The people in the train are completely oblivious to the fact a boy died trying to save them, other than the drug addict woman, who happened to look out her train window. The movie ends, with the man wandering a new city, and meets a woman, holding a small baby. Other relevant narratives run in parallel, namely one of the female drug-addict, and they all meet at the climax of this tumultuous film.
