While raiding Berk's Squab Farm, Mr. Fox and his wife Felicity trigger a fox trap and become caged. Felicity reveals to Fox that she is pregnant and pleads with him to find a safer job if they escape. Two years later, the Foxes and their sullen son Ash are living in a hole. Fox, now a newspaper columnist, moves the family into a better home in the base of a tree, ignoring the warnings of his lawyer Badger about how dangerous the area is for foxes. The tree is located very close to facilities run by three farmers: Walter Boggis, Nathaniel Bunce, and Franklin Bean. Soon after the Foxes move in, Felicity's nephew Kristofferson Silverfox comes to live with them, as his father has fallen ill with double pneumonia. Ash finds this situation intolerable; his soft-spoken cousin is apparently superior to him at almost everything, and everyone, including Fox, is charmed by Kristofferson at Ash's expense. Longing for his days as a thief, Fox and his friend Kylie Opossum steal produce and poultry from the three farms.

The Kingdom of Malaria's environment is devastated by a mysterious storm. Its king, Malbert, then blackmails the rest of the world to pay the town not to unleash the various doomsday devices invented by its Evil Scientists. They in turn are assisted by Igors, while the kingdom's annual Evil Science Fair showcases the scientists' latest weapons. The Guardian Gobots are continuing their work on rebuilding their home planet of Gobotron when a mysterious ship crashes on the planet. Leader-1, Turbo and Scooter investigate, and find it to be occupied by a pair of transforming rocks - Solitaire and her valet Nugget. They have come seeking the Guardians' help to save their planet from the evil Rock Lord Magmar, who is killing the other Rock Lords in order to take their power sceptres. He places these in a machine designed to channel all their power into his own sceptre. The Guardians agree to help, but the conversation is spied upon by the Renegade Fitor. Gobotron is soon attacked by the Renegade fleet, and Cy-Kill and a team of Renegades capture Solitaire, Small Foot, Nick and A.J. With Nugget as their guide, Leader-1, Turbo and Matt set off on a rescue mission. Back on Quartex, the only obstacle facing Magmar is Boulder's group of Rock Lords, who set off to draw Magmar into battle.

The film begins in medias res with the space fortress Macross trying to evade the Zentradi at the edge of the Solar System. The Macross houses an entire city with tens of thousands of civilians who are cut off from Earth, after it had executed a space fold on the first day of the Earth/Zentradi war - taking the city section of South Ataria Island with it. During the latest assault, Valkyrie pilot Hikaru Ichijyo rescues pop idol Lynn Minmay, but are both trapped in a section of the fortress for days. Even after their eventual rescue, this fateful meeting leads to a relationship between the singer and her number one fan.
