Picking up several months after the events of the first film, Kenai (voiced by Patrick Dempsey) - now a cave bear - is living happily with his foster brother Koda (voiced by Jeremy Suarez). Having just awoken from hibernation, the bears are off to Crowberry Ridge for the first berries of the season. Unfortunately, Kenai's haunted by memories of his childhood friend Nita (voiced by Mandy Moore), to whom he gave a special amulet many years ago. When he was a human child, he became friends with Nita, the daughter of the elder of a neighboring tribe. The pair's past friendship collides with the present as Kenai and Nita must undertake an excursion as bear and woman, respectively. The bears Kenai and Koda are on their way to Crowberry Ridge when they meet up with Nita, Kenai's childhood friend. Nita wants to burn the amulet Kenai gave her at Hokani Falls so she can marry Atka (voiced by Jeff Bennett). However, she has to do it with Kenai to send the bond back up to the spirits. At first, Kenai refuses, but finally agrees. Nita misses Kenai, but does not tell him. Instead, she asks if he misses being human, and if he ever thought of changing back. He replies that he has thought about it. Koda, who heard it all, races up a mountain and is finally found by Nita. However, the two are then caught in an avalanche. Kenai digs them out and tells Koda he'll never leave him. They make it to Hokani Falls, and burn the amulet. Nita can no longer understand animals, so she says goodbye. Koda asks his mother in the spirit-land to turn Kenai back into a man so he can be happy. Koda goes to the village to retrieve Nita, and Kenai is told by Rutt and Tuke (voiced by Rick Moranis and Dave Thomas). Koda cannot go to the village because they will kill him. Kenai makes it there, and gets into a fight with Atka. He falls off a cliff into shallow water, where the spirits come. Koda tells Kenai that he asked the spirits to change him back into a man. Kenai tells Nita that he cannot change because he cannot leave Koda, but Nita tells him that she can. So, she turns into a bear that has same coloring as Kenai, and they get married. The film ends with Kenai and Nita getting married and Rutt and Tuke finding mates, and the spirits changing the cave painting of young Nita and Kenai into two bear cubs, since neither are human any more.

In 1993, professional basketball player Michael Jordan announces his retirement from the sport to follow his late father’s career as a baseball player. However, it becomes evident that he is not as skilled in baseball as he was in basketball. Jordan is assigned a publicist, the bumbling Stan Podolak, to make his new career less bumpy. Elsewhere, in outer space, an intergalactic amusement park called Moron Mountain faces dwindling popularity, so its owner, Mr. Swackhammer, sends his diminutive minions, the Nerdlucks, to capture the Looney Tunes as new entertainment. In Scotland, Merida, a young princess of the clan Dunbroch, is given a bow and arrows by her father, King Fergus, for her birthday. Her mother, Queen Elinor, is dismayed. A saber-toothed squirrel (known as Scrat) is trying to find a place to store his prized acorn. Eventually, as he tries to stomp it into the ground, he causes a large crack in the ground that extends for miles and miles and sets off a large avalanche. He barely escapes, but finds himself stepped on by a herd of prehistoric animals. The animals are trying to avoid the ice age by migrating south. Sid, a clumsy ground sloth left behind by his family, decides to move on by himself but is attacked by two Brontops whom he angered. Sid is soon saved by Manfred ("Manny"), an agitated mammoth who fights them off and is heading north. Not wanting to be alone and unprotected, Sid follows Manny. Meanwhile, Soto, the leader of a Smilodon pride, wants revenge on a group of humans by eating the chief's baby son, Roshan, alive. Soto leads a raid on the human camp, during which Roshan's mother is separated from the rest and jumps down a waterfall when cornered by Soto's lieutenant, Diego. For his failure, Diego is sent to find and retrieve the baby.

The Mystery, Inc. gang travel to Loch Ness in Scotland to see the famous Blake Castle, the home of Daphne Blake's Scottish ancestors as well as her cousin, Shannon. The castle grounds are home to the first annual Highland Games, composed of many traditional Scottish sports. When they arrive, Shannon informs them that the castle has recently been terrorized by the Loch Ness Monster. Shannon says she has seen the monster and it is indeed real, a position shared by Del Chillman, the Loch Ness Monster enthusiast and amateur cryptozoologist, and Professor Fiona Pembrooke, a scientist who has stalked her whole career on proving the monster exists. Taking the opposite end of the argument are Colin and Angus Haggart, their father Lachlan, local competitors in the games, and Sir Ian Locksley, the head judge of the games (as well as director of the Scottish natural history museum). Locksley and Pembrooke share a mutual hatred for each other (she was Ian's research assistant at his museum until he fired her for spending too much time on the Loch Ness Monster's trail).

Ernie Fitzpatrick is a daredevil kid who lives in Terra Dino with his best friend Max Santiago and his trouble-making sister Julia, who likes to bust him. Ernie and Julia live with their mother Sue, who has been chosen as the mother of the year, but she is overprotective of them and often makes them leave notes. Ernie is told to go to the store after school to keep an eye on it, but he disobeys orders and goes with Max to the Terra Dino Museum to sneak into a forbidden part of the area still under construction to see the bones of the ferocious Sarcosuchus. But Julia enters as well and uses a quarter from Ernie to set off the alarm. Julia is able to escape but Ernie and Max get caught by the guards, and Sue grounds Ernie for three weeks. When Ernie finds out Julia did it, he gets sick and tired of how he never gets his own way, but he decides to get his revenge by sneaking out again, but Julia discovers this and follows.

While Scrat inadvertently causes the break up of Pangaea, Manny and Ellie are forced to deal with the trials and tribulations of their teenage daughter Peaches, who has trouble fitting in with her peers. Ellie tries to support her daughter, but Manny becomes exceedingly over-protective. Peaches' friend Louis, a molehog, tries to warn her as she tries to approach a mammoth named Ethan on whom she has a crush. Meanwhile, Sid's family returns, but only long enough to drop off the elderly Granny before abandoning them both. Manny catches Peaches sneaking off to meet Ethan, and leading to an argument and their estrangement. Shortly after, a continental break-up separates Manny from the herd. Trapped on a moving chunk of ice with Sid, Granny, and Diego, Manny has no choice but to ride out the current. Meanwhile, a giant land shift encroaches on Ellie, Peaches, and those remaining on land, causing them to make their way toward the land bridge.

It is an adaptation of the Charles Dickens classic, A Christmas Carol. An overexcited Roo, along with Pooh, Piglet, Tigger and Eeyore, pay Rabbit a fine visit to celebrate Easter. But instead of finding an Easter party, they find a Spring-Cleaning Day celebration led by Rabbit who makes up the holiday to replace Easter. While Rabbit tends his garden by doing things his way, the gang cleans up his house, and Pooh sneezes and trashes the house. Then Roo finds all their Easter eggs and decorations stored away in Rabbit's closet, and throws a surprise Easter party for Rabbit. Unfortunately, he is enraged at them for not doing his "Spring Cleaning Day", and not doing exactly what Rabbit repeatingly told them to do, and literally throws them out of his house for disobeying him. Then the gang began to have a feeling that Rabbit does not want to celebrate Easter at all, which makes Roo very sad that Rabbit is really unhappy, and Tigger wants Roo to have a happy Easter. So Tigger tries to talk to Rabbit while Roo and the others try to make an Easter celebration of their own in their hopes of cheering up Rabbit.
