The film opens somewhere in the late 17th century with two pirate ships fighting. The prince, Alexander of Monterria, is captured by Robert the Terrible, his ruthless uncle. The other pirates search the ship for the princess, Eloise, but miss her hiding spot and leave. When Eloise and her butler Willory (played by Archibald Asparagus) emerge, she sends a device that her father made, a "Helpseeker," to find heroes to save Alexander. It evades the pirates on the ship and jumps into the sea.

Puss in Boots is a talking cat named for his wearing boots and is a fugitive on the run from the law, looking to restore his lost honour. He learns that the outlaw couple Jack and Jill have the magic beans he's been looking for most of his life, beans that can lead him to a giant's castle holding valuable golden goose eggs. When Puss tries to steal them from the outlaws' room, female cat Kitty Softpaws interrupts, and both fail. Kitty is allied with Humpty Alexander Dumpty, a talking egg and Puss' long-estranged childhood friend from the orphanage where he was raised. Puss tells Kitty his origin story and of his feelings of betrayal for a youthful misadventure when Humpty tricked Puss into helping commit a bank robbery in his hometown of San Ricardo; Puss has been on the run since. Humpty convinces Puss to join them in finding the beans and retrieving the golden eggs.

Crysta is a fairy with a curious nature living in FernGully, a pristine rainforest free from humans. The fairies of FernGully once lived in harmony with humans, but believe them to have gone extinct after being driven away by a malevolent spirit named Hexxus. Crysta is the apprentice of Magi, a motherly-figure fairy who imprisoned Hexxus in a tree. The plot loosely follows that of the original trilogy. Part 1 begins with the video recalling the start of Episode IV: A New Hope with an Imperial Star Destroyer pursuing the Tantive IV. Following the intrusion of Imperial Stormtroopers, Jar Jar Binks appears as a janitor wiping the floor of ship. At this point everyone freezes as Jar Jar passes by, and after leaving, the fighting resumes as the Rebel troopers are shot backward. Afterwards, Darth Vader walks in but slips on the wet floor; he lands on his back and is taken away on a stretcher while Jar Jar puts up a wet floor sign.

Concerned about the terrible state of the environment, dozens of animals gather for a meeting in Jellystone Park, chaired by Yogi Bear. They decide to leave their homes and search for "the perfect place"; i.e., a place free of pollution, deforestation, and other forms of mankind's despoilment. Jellystone handyman Noah Smitty helps them build a flying ship (which looks like Noah's Ark with a propeller on top) for their journey, and they decide to name it after him. Because "Smitty's Houseboat" is too long to paint on the bow, they name it "Noah's Ark." With Noah at the helm, they travel to places around the world searching for "the perfect place." They start by driving down the highway into the ocean, where they soon end up on the back of a sleeping Moby Dick. Huckleberry Hound is sent down to wake him. They then end up in the Sahara Desert which they originally mistake for a beach. The desert sun causes Yogi to hallucinate and believe he's King Tut until Boo Boo and Noah Smitty arrive. Some moments later, So So spots an oasis. As Yogi and crew settle down to make themselves at home, Lambsy spots a "dragon" which turns out to be a construction vehicle developing a new city. Yogi and the crew then take their leave of the area.
