A nomad scavenger treks through an irradiated wasteland and discovers a buried robot. He collects the pieces and takes them to junk dealer Alvy, who is talking with 'Hard Mo' Baxter, a former soldier, and Mo's friend Shades. When Alvy steps away, Mo buys the robot parts from the nomad and sells all but the head to Alvy. Intrigued by the technology, Alvy begins to research its background. Mo and Shades visit Jill, Mo's reclusive girlfriend, and, after an initially distant welcome where Jill checks them with a Geiger counter, Mo presents the robot head as a Christmas gift. Jill, a metal sculptor, eagerly accepts the head. After Shades leaves, Mo and Jill argue about a government sterilization plan and the morality of having children. Later, they have sex, while being unknowingly watched by their foul-mouthed, perverted, voyeuristic neighbor Lincoln Weinberg via telescope.

In 1959, student Lucinda Embry (Lara Robinson) hears whispers as she stares at the sun. When her class is chosen to contribute to the school's time capsule, each child is asked to draw what they believe the future will look like. Lucinda writes a page of seemingly random numbers and adds it to her elementary school's time capsule, which is set to be opened in 50 years. Lucinda's teacher calls for the pupils to finish but Lucinda continues before her teacher takes it off her desk unfinished. Lucinda then goes missing after the time capsule is dedicated, and is found by her teacher, Mrs. Taylor (Danielle Carter), in a utility closet scratching numbers into the door with her fingernails bleeding.

In the present-day American Midwest, society struggles to function in the aftermath of a zombie pandemic barely under control. Maggie Vogel (Abigail Breslin) calls her father from a broken city under curfew; her voicemail urges that he not seek her and that she loves him. Her arm was bitten. Knowing she has only weeks before the "necroambulist virus" turns her cannibalistic, she left home to protect her family. In 2010, United Nations negotiator Edward Douglas (David Thewlis) survives a plane crash in the Java Sea and is eventually rescued by a passing boat. Aboard, a man called Montgomery (Val Kilmer) tends to him, and after telling him the boat has no radio, he promises Douglas the captain will take him to Timor after dropping him off. Steve Malone, an agent from the Environmental Protection Agency, is sent to a military base in Alabama to test possible effects on the surrounding ecological system caused by military actions. The film begins immediately where Species II left off. Hours after the events of the previous film, the medical van transporting the lifeless Eve has lost its way, but when the co-driver tries to radio their superiors, the driver stops and holds him at gun-point. Both are surprised by the alien child (now called "half-breed") appearing in the back window and killing the co-driver with his tongue. In the back the driver finds the half-breed and a reviving Eve, who goes into labor and gives birth to a new-born alien. While the half-breed strangles Eve with his tongue, the driver wraps the new-born in his jacket and runs off through the forest as a military helicopter finds the deserted van. Government agent Wasach orders an autopsy and afterwards the burning of Eve's body.

In early 1950s southern California, Dr. Clayton Forrester (Gene Barry), a scientist who had worked on the Manhattan Project, is fishing with colleagues when a large object crashes near the town of Linda Rosa. At the impact site, he meets Sylvia Van Buren (Ann Robinson) and her uncle, Pastor Matthew Collins (Lewis Martin). Van Buren was told that the meteorite came down at a low angle, while Forrester observes it appears far lighter than normal for its massive size. His Geiger counter also detects it is slightly radioactive, but the object is still too hot to examine closely. Unable to account for these anomalies, Forrester is intrigued and decides to wait in town overnight for the object to cool down.
