On October 31, 1693, in Salem, Massachusetts, Thackery Binx discovers his younger sister Emily being spirited away to the cottage of the Sanderson sisters, a trio of witches. The sisters, Winifred, Sarah and Mary, cast a spell on Emily to absorb her youth and regain their own, killing Emily. Binx confronts them, but the witches transform him into an immortal black cat to live with his guilt. Abandoned by their father deep in a forest, young Hansel and Gretel enter a gingerbread house and are captured by a cannibalistic witch. The witch forces Hansel to continuously eat candy to fatten him up, and enslaves Gretel, ordering her to prepare the oven, but the siblings outsmart her and incinerate her in the fire of the oven. The film begins with the Potter family moving into a new apartment complex in San Francisco. While unpacking, their young daughter Wendy is attacked by a grotesque little creature, who had long ago been transformed from a powerful wizard into a troll. Using a magic crystal green ring, it captures Wendy and possesses her form. After meeting the other eccentric tenants, the family notices Wendy's unusual behavior (roaring, biting, tossing people across rooms, punching people in the groin), but they attribute her behavior to the stress of the move. The Mystery, Inc. gang visit a Halloween carnival on Halloween night; however, when the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, he and Shaggy accidentally expose Krudsky as a fraud during one of his acts, resulting in the gang getting kicked out of the carnival. Later, the rebellious Fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice her on the Goblin Scepter in a spell book, which can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. Willow decides to toy with him, but while flying, she accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy, kidnaps her, and absorbs her magical powers, thus becoming a real magician.

The film opens with three men, José (Hugo Silva), Tony (Mario Casas), and Manuel (Jaime Ordóñez), robbing a pawn shop. Tony and Manuel are unhappy that José has brought his son Sergio (Gabriel Delgado) along on the heist and are even unhappier that the child is participating with them, as this puts both him and them at risk. The robbery initially seems to go well and the group collects a large bag full of gold rings and jewelry, only for the robbery to turn sour and for several people to die in the resulting gunfire. The men hijack a taxi and stow its unwilling driver in the trunk, then drive towards Spain's border with the intent to flee to France.

The film opens with the tail end of a Friday night baseball game. With the bases loaded, the home team wins by a narrow margin as the batter hits the ball out of the park. Both the celebration of the home team and fans and the dread of losing for the visiting team are cut short as a mysterious spaceship floats over the park, thus snatching the attention of everybody there: the players, the fans, the hot dog and popcorn vendors, and the announcer. After the ship performs a tune, it dissipates into three floating balls of light. One of them forms into a ghost who initially appears as an alien, but thereafter, is revealed to be Fatso (voiced by Jess Harnell), a member of The Ghostly Trio, who releases gas which hits the scoreboard, causing it to explode, also sparking terror. The other two ghosts of the trio, Stinky (voiced by Bill Farmer), and Stretch (voiced by Jim Ward), join in, causing panic in the park, as everybody got frightened. Casper (voiced by Jeremy Foley), a shy, friendly ghost (whom all three ghosts are uncles to), arrives, attempting to settle the frightened crowd, but the people are just as scared, saying that Casper's a ghost and ran away. The park is eventually empty, as Casper's uncles plan a vacation.
