For years, as pastor of an affluent, suburban Catholic parish, Father Tim Farley has maintained a close relationship with his congregation by delivering folksy homilies filled with practical advice and adhering to clerical policies without waver. One Sunday, his sermon is interrupted by seminarian Mark Dolson, who questions Farley's position on the ordination of women. In the waning days of World War II, the United States Navy cargo ship Reluctant and her crew are stationed in the "backwater" areas of the Pacific Ocean. The executive officer/cargo chief, Lieutenant Junior Grade Douglas A. "Doug" Roberts (Henry Fonda), tries to shield the dispirited crew from the harsh and unpopular captain, Lieutenant Commander Morton (James Cagney). Eager to join the fighting, Roberts repeatedly requests a transfer. Morton is forced by regulation to forward his requests, but refuses to endorse them, which means they are always rejected. Roberts shares quarters with Ensign Frank Thurlowe Pulver (Jack Lemmon). Pulver spends most of his time idling in his bunk and avoids the captain at all costs, so much so that Morton is actually unaware that the ensign is even part of the crew.

The film consists of five main sections: The Creation, Adam and Eve, Cain and Abel, Noah's Ark, and the story of Abraham. There are also a pair of shorter sections, one recounting the building of the Tower of Babel, and the other the destruction of Sodom and Gomorrah. The sections vary greatly in tone. The story of Abraham is somber and reverential, while that of Noah repeatedly focuses on his love of all animals—herbivorous and carnivorous or omnivorous. Cats (including lions) drink milk, with Noah's relationship with the animals being depicted harmoniously. It was originally conceived as the first in a series of films retelling the entire Old Testament, but these sequels were never made.

Gisella Perl (Christine Lahti), a Jewish-Romanian gynecologist from Sighetu, Romania, testifies before an Immigration & Naturalization Service (INS) review board consisting of three men (Bruce Davison, Richard Crenna, and Beau Bridges). Perl is seeking to be granted citizenship after passing the New York State Medical Licensing Board examinations, wishing to begin practicing in New York. She recounts her early life when she aspired to be a doctor despite the admonishments of her father, her time practicing as a gynecologist before the German invasion, and her experiences as prisoner #25404, where she provided what medical care she could to fellow prisoners. Her most controversial actions included providing late-term abortions to pregnant women in order to save their lives. These pregnant women would otherwise have been killed immediately or subjected to the torture of horrific "medical" experiments.
