An antropomorphic dog named Sture is talked into taking a trip to Paris by his friend Picasso. After a series of misfortunes they end up in Scotland instead, staying at a mysterious hotel. Kyle Johnson (Ryan Merriman), a popular basketball player in junior high school who has never known about his heritage, one day realizes that someone has stolen his lucky gold coin. Strange things start to happen to Kyle, his ears become pointed, his hair starts turning orange, and he starts to become shorter. Kyle then returns home one day to find that his mom has shrunk to six inches. The truth is then revealed to Kyle: his family is made up of Leprechauns. Kyle is only half leprechaun, since his dad is from Cleveland. It also turns out that the gold coin he wore was the O'Reilly—Kyle's mother's maiden name—lucky coin. A magic coin, when in the possession of the youngest family member, allows all the leprechauns in the family to pass as normal human beings. But since the coin is gone, the family is down on their luck now, and reverting to their true forms.

Marnie, has just spent two years with her grandma Aggie. While hosting a mortal neighborhood Halloween party, Marnie tries to impress a cute new boy, Kal by showing him Aggie's magically-hidden room. Unbeknownst to Marnie, Kal is actually the son of Kalabar and takes the opportunity to steal Aggie's spellbook. Soon Aggie notices unwelcome magical symptoms. She and Marnie travel to Halloweentown to investigate and fix the problem before the portal between Halloweentown and the mortal world, open only on Halloween, closes at midnight. They discover that the whole town has been turned into a made-to-match (black and white) (silent film), and that the inhabitants have been turned into humans (or rather, into what Halloweentownians see as humans being: dreary and monotonous beings concerned only with such things as sensible dress or sorting socks). The victims include Marnie's goblin friend Luke. Aggie diagnoses this as the "Grey Spell." Aggie contacts grandson Dylan back home for a spell from her book, and Dylan and Sophie discover the book is missing. Marnie and Aggie learn that Kal is actually a Magician, (warlock) and the son of their enemy Kalabar (from the previous movie) Kal broke the Code of Merlin, a way of life for magical beings by stealing Aggie's book to limit her ability to hinder his attempt to complete his father's revenge on both Halloweentown and the mortal world. Aggie believes that if he is willing to go that far, then there is nothing that they can put past him. Aggie searches for her spare copy of her spellbook at her house in Halloweentown, but it is missing and she despairs.

After the events of the film, Puss is riding his horse through the desert when he is captured by Italian knights. He is then taken to Princess Alessandra Belagomba, whose "Heart of Fire" Ruby, the crown jewel of her kingdom, is missing. At first, it is believed that Puss is being wrongfully charged for the theft, but it later turns out that the Princess only wants to hire him based on his reputation, revealing that a thief called "The Whisperer" was the one who committed the crime and that the Princess' knights have captured three of his henchmen. The henchmen turn out to be three kittens called the Three Diablos. Though Puss cannot believe that such innocent creatures could be thieves, the princess and her guards are terrified of them. The kittens kindly agree to help Puss on the premise that they will be free if they return the ruby.

Mastro Geppetto is a poor carpenter with no wife and no children. The man sis institution very lonely, and when trading a piece of wood with his colleague Mastro Cherry, he decides to build a puppet that faces him company. The puppet is Pinocchio. On night comes the Fairy in the carpenter's shop to visit Pinocchio. The woman makes a deal with the puppet: if he behaves well, giving honor to the father, he will become a human being, otherwise he will remain a piece of wood. Pinocchio promises, and magically becomes a kid. But the temptations of life are many, and Pinocchio runs away from home, not going to school, like his father Geppetto wants, and he enters illegally in the company of puppets of the cruel Mangiafoco. Pinocchio, helped by the Fairy, tries to be kind and respectful, but by his brat character, he always brings himself in the midst of trouble.

Mario and Luigi are two Italian American plumbers living in Brooklyn, New York, who are currently being driven out of business by the mafia-like Scapelli Construction Company led by Anthony Scapelli. Later, Luigi falls in love with an orphaned NYU student named Daisy, who is digging under the Brooklyn Bridge for dinosaur bones. After a date, Daisy takes Luigi back to the bridge only to witness one of Scapelli's men sabotaging it by leaving the water pipes open. Unable to fix the flooding, Luigi and Daisy rush back to his apartment where they inform Mario about the incident. The trio returns to the flooding where the Mario Bros. manage to fix it but are knocked unconscious by Iggy and Spike, who proceed to capture Daisy.
