At a medical supply warehouse in Louisville, Kentucky, a foreman named Frank tries to impress the company's newest employee, Freddy, by showing him military drums that accidentally wound up in the basement of the building. The drum contains the remains of an army experiment gone wrong that inspired the film Night of the Living Dead. Frank accidentally unleashes the toxic gas inside the barrel, knocking them unconscious. When they wake up, Frank and Freddy discover that the body inside the tank has disappeared, believing it to have probably melted. The gas reanimates a corpse inside a meat locker, forcing Frank and Freddy to call upon their boss and warehouse owner Burt Wilson to help them deal with the situation. When the three fail to kill the walking cadaver by damaging its brain and decapitating it, Burt decides to bring the zombie to the nearby mortuary to have its dismembered parts burned in a gambit to destroy it once and for all.

In 2079, there is a colony on the Moon called Little America. A retired smuggler called Pluto Nash (Eddie Murphy), who just left prison, buys a nightclub, in an attempt to fulfil a long-time wish of his. Additionally, this prevents the murder by ingestion of battery acid of the club's previous owner, Anthony Frankowski (Jay Mohr), a Polish polka dancer, by mobsters Gino (Burt Young) and Larry (Lillo Brancato) whom Anthony owed money to. Pluto rebuilds the club and establishes it as "Club Pluto." In the next seven years, Club Pluto becomes a very popular Little America nightclub. Its staff consists of Pluto himself, a Hispanic assistant, and an android named Bruno (Randy Quaid), an inferior 63 plus model.

On July 2, a 500 km wide alien mothership enters Earth's orbit and deploys several dozen saucer-shaped "destroyer" spacecraft, each 15 miles (24 km) wide. As they take position over some of Earth's major cities, David Levinson (Jeff Goldblum), an MIT graduate working for a cable company in New York City, discovers hidden transmissions in Earth's satellites which he realizes is a timer counting down to a coordinated attack by the aliens. With the support of his estranged wife Constance Spano (Margaret Colin), the White House Communications Director, he and his father Julius (Judd Hirsch) gain entrance into the Oval Office to notify President Thomas J. Whitmore (Bill Pullman) about the attack. Whitmore orders large-scale evacuations of the targeted cities, but the aliens attack with advanced directed-energy weapons before these can be carried out. Whitmore, portions of his staff, and the Levinsons narrowly escape aboard Air Force One as Washington, D.C. is destroyed.

Wayne Grey (Seann William Scott), a fireman trainee practicing in a shack in the desert near Glen Canyon, Arizona, sees a meteor strike his car and land in an underground cavern. Emperor Tod Spengo (Jon Lovitz), with General Afir (Thalmus Rasulala) at his side, takes over a small planet at the edge of the galaxy populated entirely by idiots, and renames it after himself. Dick and Marge get separated on Spengo: Marge is sent to the lap of luxury, waited on by small people with fish or dog heads, while Dick is thrown into a dungeon. In the dungeon, however, Dick meets the rightful king of Spengo, Raff (Eric Idle), who has plans hidden in his pants for his son, called the White Bird, out in the desert.
