A maniac bomber is ruthlessly targeting Seattle, claiming civilians and bomb disposal teams alike as apartment blocks and office complexes collapse under the impact of his ingenious, complex devices. The film starts off with a rocket carrying two boys and a robotic dog: Jimmy Neutron (Debi Derryberry), Carl Wheezer (Rob Paulsen) and Goddard (Frank Welker). Jimmy is attempting to launch a communications satellite made out of a toaster, hoping to communicate with an alien species he believes exists somewhere out in the universe. Unknown to anyone, the satellite is picked up near the planet Yolkus, home to an alien race called the Yolkians. King Goobot V (Patrick Stewart) and his assistant, Ooblar (Martin Short), watch a pre-recorded message from Jimmy, featuring him introducing himself and explaining about life on Earth.

In the year 3000, Earth has been ruled for 1,000 years by the Psychlos, a brutal race of giant humanoid aliens. The remnants of humanity are either enslaved by the Psychlos and used for manual labor or survive in primitive tribes living in remote areas outside Psychlo control. Jonnie Goodboy Tyler (Barry Pepper), a member of one such tribe, leaves his home in the Rocky Mountains on a journey of exploration. He joins forces with Carlo (Kim Coates), a hunter, but both men are captured by a Psychlo raiding party and transported to a slave camp at the Psychlos' main base on Earth, a giant dome built over the ruins of Denver, Colorado.

High-school senior Peter Parker visits a genetics laboratory with his friend Harry Osborn and love interest, Mary Jane Watson for a school field trip. Pessimistic Richard Tyler (Macaulay Culkin) lives life based on statistics and fears everything. His exasperated parents (Ed Begley, Jr. and Mel Harris) have tried multiple ways to build up the courage of their son, but to little success. Richard is sent to buy a bag of nails for building a treehouse. However, Richard gets caught in a harsh thunderstorm and takes shelter in a library. He meets Mr. Dewey (Christopher Lloyd), an eccentric librarian who gives him a library card, despite Richard's protests he doesn't want a book, since he's only there to escape the storm. Searching for a phone, Richard finds a large rotunda painted with famous literary characters. He slips on some water dripping from his coat and falls down, knocking himself out. Richard awakens to find the rotunda art melting, which washes over him and the library, turning them into illustrations.
