The film reduced Wells' tale to an "Ecology Strikes Back" scenario, common in science fiction movies at the time. The "food" mysteriously bubbles up from the ground on a remote island somewhere in British Columbia. Mr. and Mrs. Skinner (John McLiam and Ida Lupino) consider it a gift from God, and feed it to their chickens, which grow larger than humans as a result. Rats, wasps, and grub worms also consume the substance, and the island becomes infested with giant vermin. One night, a swarm of giant rats kill Mr. Skinner after his car breaks down in the forest.

A week after the burial of Robert and Katherine Thorn, archeologist Carl Bugenhagen (Leo McKern) learns of the survival of their adopted son Damien. Confiding to his friend Michael Morgan (Ian Hendry) that Damien is the Antichrist, Bugenhagen attempts to convince him to give Damien's guardian a box containing the means to kill Damien. As Morgan is unconvinced, Bugenhagen takes him to some local ruins to see the mural of Yigael's Wall, which was said to have been drawn by one who saw the Devil and had visions of the Antichrist as he would appear from birth to death. Though Morgan believes him upon seeing an ancient depiction of the Antichrist with Damien's face, both he and Bugenhagen are buried alive as the tunnel collapses on them.

After being pawned to a Las Vegas shop owner, Gupta, the Leprechaun (Davis) jumps on his back and bites off a part of his ear, accusing him of being a greedy thief. He then beats the Gupta's legs with his walking stick and notices that he's wearing leather shoes. He removes one and states that he "appreciates a good pair of shoes." He looks down and notices Gupta's sock has a hole in it, revealing his big toe. The Leprechaun takes a hold of his foot and says, "Ah, don't mind if I do!", and then proceeds to bite the man's big toe off. Before he can cause him anymore harm, Gupta reveals that he is wearing a medallion that he found on the Leprechaun's then petrified body. The Leprechaun runs from it and hides in the basement, where Gupta follows him and is shot in the arm with an arrow from a Cupid statue. He runs back upstairs to call for help, but is strangled to death by the Leprechaun via the phone cord. He is found by college student, Scott McCoy, who has fallen for a casino employee named Tammy Larsen. Scott steals Leprechaun’s coin which in this movie has the ability to grant one wish per person. This one wish can do Leprechaun no harm. This is also the first movie in which Leprechaun can be turned into concrete if forced to wear a medallion.

A serial killer, having murdered over 30 people, is on the loose in a Los Angeles suburb. In the Mojave Desert in 1982, a man named Nix (von Bargen) has gathered a cult in an isolated house. Nix calls himself "The Puritan" and has the ability to use real magic. He plans to sacrifice a young girl that he has kidnapped. While Nix is preaching to his followers, a group of former cult members –Swann (O'Connor), Pimm (Traylor), Quaid (Latimore) and Jennifer Desiderio (Tousey)– arrive to stop him. After the initial confrontation with the cultists, Nix's assistant Butterfield escapes and Swann is attacked by Nix. Nix uses his powers, inducing in Swann the vision of “Flesh with a God's Eyes", causing him to see his friends as monstrous figures. The kidnapped girl shoots Nix through the heart with Swann's gun. Quaid and Jennifer shoot him until he falls. Swann snaps out of his vision and fastens an ironwork mask over Nix's head, who appears to die. Swann declares that they will bury Nix so deep that no one will ever find him.
