The film opens with screen titles describing the anti-Catholic provisions of the 1917 Constitution of Mexico. Civil war erupts when newly elected Mexican president, Plutarco Elías Calles (Rubén Blades), begins a violent and relentless crackdown against the country's Catholic faithful. Paul (John Leguizamo) is a projectionist in a Detroit theater who is reading about the 16th century disappearance of the Roanoke Colony when the lights suddenly go out in the theater. He finds that all the staff and patrons have mysteriously vanished, leaving only their clothes and non-biological parts behind. He comes across a security guard who is holding a flashlight. As Paul had a headlamp on for his reading they deduce that people holding sources of light are protected against whatever dwells in the darkness. The guard's flashlight goes out, and he vanishes. As Paul investigates, his headlamp goes out as well.

In 1929, Italian dictator Benito Mussolini (Rod Steiger) is still faced with the 20-year-long war waged by patriots in the Italian colony of Libya to combat Italian colonization and the establishment of "The Fourth Shore"—the rebirth of a Roman Empire in Africa. In the Frontier of the Wild West, Red Cavanaugh is to be hanged for his crimes. Calm, he says that every man at the gallows will be dead before sunrise. Moments later, the Blackwater Gang – Darko, Washington, Snake, Baptiste, and Ramos – arrive led by his half-brother Guerrero De La Cruz. After slaughtering everyone and freeing Red, they retreat. The next morning, Red tells them about Edendale, Colorado, where gold ore is being stored in a bank until a mineral dispute can be settled. Guerrero agrees to steal it, so long as they avoid unnecessary deaths. After the seven rob the bank, Red betrays Guerrero, as he had acquired the deed to the mine and desires to take over the town. He shoots Guerrero, and despite Guerrero's orders, Red convinces the rest of the gang to turn on him; they all gun Guerrero to death.

The fictional love story between Emily Hudson, the daughter of the wagon train's pastor, and Jonathan Samuelson, the son of the local Mormon bishop, plays out against the build-up to the tragedy itself. The film begins with the deposition of Mormon leader Brigham Young. The Fancher party is then depicted crossing Utah on its way to California. The party encounters a group of Mormon militiamen, who advise them to move on. Bishop Jacob Samuelson defuses the situation but is disturbed that the Fanchers have a woman wearing men's clothing and are delivering racehorses to California to be used in gambling. He is also upset that some are from Missouri, whose inhabitants he blames for the death of Joseph Smith and for persecuting Mormons. He instructs his sons Jonathan and Micah to keep an eye on them.

Clark goes out West to visit his daughter and son-in-law. During his visit, Kathy, the infant daughter of Willie and Missie, dies. Cattle rustlers Robert Hightower (John Wayne), Pedro "Pete" Rocafuerte (Pedro Armendáriz), and William Kearney (Harry Carey, Jr.) rob a bank in the town of Welcome, Arizona, but Kearney suffers a bullet wound and they have to flee into the desert, pursued by the posse of Sheriff Buck Sweet (Ward Bond), who puts a bullet in their water bag. They eventually lose their horses in a desert storm and end up walking. In their search for water, they come across a water hole, which has, however, been destroyed by the misguided efforts of a bumbling tenderfoot. In his covered wagon left nearby lies his wife (actually Sheriff Sweet's niece), who is pregnant and about to give birth. With the help of the trio, she has a boy, whom she names Robert William Pedro after her benefactors. Before dying, she extracts a promise from his three godfathers that they will take care of him. Moved by her plight, the three desperados uphold their promise despite the acute lack of water.
