During the London Blitz of World War II, Peter Pan's former playmate, Wendy Darling, has grown up and married, and has two children of her own: a 12-year-old daughter, Jane, and a 5-year-old son, Danny. However, her husband Edward is serving in the army overseas, and Jane is resentful of her mother's stories about Peter Pan, dismissing them as childish. The rift is increased between the two when Wendy announces her plan to evacuate the two to the countryside for their own protection against the Blitz.

In 994, Castle Wyvern of Scotland is attacked by Vikings, led by the ruthless Hakon. The resident warriors struggle to repel the attack until the sun set, and at night, the seemingly lifeless stone gargoyle statues awaken, revealing themselves to be real living gargoyles. Goliath and his powerful gargoyle clan subsequently defend the castle and successfully forced the Vikings to retreat. The human captain of the guard sees them as heroes, but their heroism appears to do nothing to earn appreciation from Princess Katherine, the court wizard Magus, or the other human residents, most of whom still see their gargoyle protectors as monsters and treat them with prejudice. Goliath's lover and the Captain argued that the gargoyles deserve more praise and dignity, especially since their castle was built on top of the land that originally belonged to the gargoyles, but Goliath adamantly insists that they must endure being misunderstood and protect the castle and all of its residents. The Captain urged Goliath to take his clan away from the castle the following night, but Goliath remains determined to protect the castle.

The Mystery Machine is driving through the Sonoran Desert. A sandstorm comes up and Shaggy Rogers makes a wrong turn onto government property. Seeing a UFO causes Shaggy to lose control of the vehicle and the gang find themselves on the outskirts of a small town. While Scooby-Doo and Shaggy stay with the van the rest of the gang enters a local diner to get directions. Shaggy and Scooby then see a mythical animal called a jackalope. The jackalope takes their last Scooby Snack and they chase it into a cave, where they encounter aliens. They run into the diner in panic, claiming to have seen aliens.

The narrator explains that in 1957, the Soviet Union launched Earth's first satellite Sputnik 1 into orbit. Four years later in 1961, when NASA was putting a monkey named Enos aboard Mercury Atlas 5, astronaut Yuri Gagarin became the first man on Earth to go to space. The film follows the plot of the TV series SpongeBob SquarePants, focusing on the anthropomorphic sea sponge of the same name (Tom Kenny). SpongeBob dreams about managing the Krusty Krab restaurant. The restaurant is in trouble because a customer has no cheese on his Krabby Patty, but SpongeBob saves the day. The film opens with a slight introduction from the main hero of the film, Underdog who introduces the audience to himself, his arch-nemesis Simon Barsinister, and Barsinister's henchman Cad. The film then enters into Capital City Town Hall, where a beagle on the police bomb squad sets off a false alarm after smelling a large ham (in some boxes near where the mayor was giving a speech). After being shunned by his fellow police canines, the beagle leaves in shame and is abducted off the street by Cad, who takes him to Simon's lab. Simon is bitter against the mayor, who has turned down his proposal for a type of genetic experimenting for the city, and plans to prove him wrong by testing his new serum on the beagle. However, Underdog escapes and runs amok in the lab, causing a fire and accidentally becoming exposed to a variety of DNA concoctions and chemicals that Simon developed, which modifies his DNA and gives him the strength to break through the metal door to the lab. After witnessing his work's "success" Simon is stunned when a burning monitor falls onto him, and Cad rushes to his aid.
