Endless warfare and environmental pollution have resulted in the frequent appearance of monsters. The Earth Defense Force (EDF) is established. Mutant humans with extraordinary physical capabilities are discovered and are organized into an EDF troop called the M-Organization. Their main opponent is Godzilla, first sighted in 1954. After repeated battles, Godzilla is captured in a crevasse at the South Pole and buried under an avalanche of ice. The EDF ship Gotengo, commanded by Captain Gordon, battles and destroys Manda but in the process, the ship is wrecked and Gordon is dismissed from the EDF. At M headquarters, mutants Ozaki and Kazama spar before their next mission.

In the year 2009, Joe Jinno, a Navy SEAL who is court-martialed for disobeying orders, is sent to Tokyo to assist Det. Aguri Katsuragi stop the distribution of the illegal drug known as Blood Heat. After an attempt to stop the drug lord Rai Kenjin fails, Katsuragi ends up in Kenjin's arena of death, the Muscle Dome, and loses against Kenjin's #1 fighter, Lee. Joe wants to seek revenge and needs the help of Katsuragi's sister Akane and Ken, a young underground rebel whose father was one a victim of Kenjin and the Muscle Dome, to exact revenge for Aguri and stop the circulation of Blood Heat.

A man with no recollection of his past wakes up in an apartment in a district outside Tekken City before he is chased by armed men and nabbed by a female assassin named Rhona Anders. He is brought to a guerrilla leader known as "The Minister", who gives him the letter "K" as his codename and has an explosive surgically implanted in his chest, should he fail his mission or attempt to leave the organization. Despite his amnesia, "K" displays exceptional skills in fighting and marksmanship. He befriends the district's local janitor, whose son killed his wife and crippled him before disappearing three years prior. After defeating an opponent in a sparring match, "K" is ordered by the Minister to kill him or the janitor; "K" declines and tells the Minister to let the janitor go, to which the Minister's henchman breaks the defeated opponent's neck.

Alice (Milla Jovovich) wakes up disoriented in a mansion. She wanders through the halls, where she defeats several obstacles, including a laser beam obstacle (from the first film) and a giant blade that falls from the ceiling. In this sequel to the 1990 movie Class of 1999, the setting is still a violent future metropolis where gangs rule the hallways and themes like education and higher learning are a mere memory. Jenna McKenzie is a young, sweet high school teacher who witnesses the killing of one of her students by gang member Sanders. Jenna wants to testify, so Sanders and his thugs try to intimidate her with threats and even going as far as to try to rape her. The principal cannot suspend Sanders without definite proof of wrongdoing, the cops have no evidence and Jenna's boyfriend Emmett wants to deal with Sanders himself, but Jenna does not want him to do that. Jenna starts to question whether or not suspending Sanders will improve the educational system or not. Enter John Bolen, a substitute teacher who believes in extremely strict discipline. Jenna takes a liking to him and feels she has found a friend who is willing to listen to her problems. John teaches Jenna that students should not be allowed to gain control of any situation in the classroom and that she must have a firm hand when it comes to teaching students. When Sanders and his gang try again to harm Jenna, John shows up in the nick of time and defends her from harm. John realises that Sanders and his crew have no respect for the faculty and decides to kill the gang members one by one. Then, Emmett and the local sheriff learn that an ex-C.I.A. operative named Gordon Ash is in town and is tailing John. It turns out that John is not an ordinary teacher after all: it seems that he believes he is the last of a group of cybernetic fighting machines who are programmed to teach students and discipline those who misbehave. But, in reality is only a human ex-soldier wearing body armor. As it happens, Sanders and his group are at the top of John's "Termination" list. But then, John starts to malfunction and starts to target almost everyone for termination, even Jenna.

Captain Jean-Luc Picard wakes from a nightmare in which he relived his assimilation by the cybernetic Borg six years earlier (shown in the television episode "The Best of Both Worlds"). Starfleet informs him of a new Borg attack against Earth, but orders the USS Enterprise-E to patrol the Romulan Neutral Zone so as not to introduce an "unstable element" to the fight. Learning that the fleet is losing the battle, the Enterprise crew disobeys orders and heads for Earth, where a single, damaged Borg Cube opposes a group of Starfleet vessels. The Enterprise arrives in time to save the crew of the USS Defiant which is being commanded by Lieutenant Commander Worf. After Picard hears Borg communications in his mind, he orders the fleet to concentrate its firepower on a seemingly non-vital section of the Borg ship. The Cube is destroyed after launching a smaller sphere ship towards the planet.
