United States Naval Aviator LT Pete "Maverick" Mitchell and his Radar Intercept Officer (RIO) LTJG Nick "Goose" Bradshaw fly the F-14A Tomcat aboard USS Enterprise (CVN-65). They, with Maverick's wingman "Cougar" and his RIO "Merlin", intercept Mikoyan-Gurevich MiG-28s over the Indian Ocean. Cougar engages one of the hostile aircraft and afterwards is too shaken to land, despite being low on fuel. Maverick defies orders and assists Cougar despite also being low on fuel. Cougar gives up his Wings of Gold, citing his newborn child that he has never seen. Despite his dislike for Maverick's recklessness, CAG "Stinger" sends him and Goose—now his top crew—to attend the Top Gun school at NAS Miramar.

In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. Hammersley remains committed to blocking its passage, since he believes it would almost totally destroy the privacy of American citizens. Reynolds has his team murder Hammersley, spread heart pills over his car, place him in the car and push it in a lake to make it look like he had a heart attack. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Zavits inspects the footage, transfers the video to an innocuous video game disc and flees the apartment ahead of Reynolds's team.

In 1991, the governments of the U.S. and China are on the verge of a major trade agreement, with the President of the United States due to visit China to seal the deal. The CIA learns that its agent Tom Bishop (Brad Pitt) has been captured trying to free a Briton, Elizabeth Hadley (Catherine McCormack), from a People's Liberation Army prison in Su Chou near Shanghai, China. Bishop is being questioned under torture and will be executed in 24 hours unless the U.S. government claims him. If the CIA claims Bishop as an agent, they risk jeopardizing the trade agreement. Exacerbating Bishop's situation is the fact that he was operating without permission from the Agency.

During World War II, a team of Australian soldiers from Z Special Unit, including Ivan Lyon and Robert Page, successfully lead an expedition to destroy ships in Singapore harbour, Operation Jaywick. An attempt to duplicate this success, Operation Rimau, ends in disaster, with the team either killed or captured. Those soldiers who are interrogated by the Japanese in Singapore, with Page forming a friendship with Minoru Tamiya. Eventually all the Australians are convicted of war crimes and are executed.

In 1943, the Nazi military occupies Rome. Pope Pius XII (John Gielgud) is approached by General Max Helm and SS Head of Police for Rome Lieutenant Colonel Herbert Kappler (Christopher Plummer). The Colonel expresses concern that escaped Allied prisoners may attempt to seek refuge in the Vatican, and requests permission to paint a white line across St. Peter's Square in order to mark the extent of Vatican sovereignty. In October 1945 the 19-year-old German prisoner of war, Mark Niebuhr (Sylvester Groth) arrives together with other prisoners at a train station in Warsaw. A Polish woman waiting for her train at the station believes that he is the SS officer who murdered her daughter during a raid in Lublin. He is removed from the other prisoners and incarcerated in a single prison cell. Again and again he is interrogated by a Polish officer who is asking him to write down his life story and to tell his real name. The young former soldier asserts that he is Mark Niebuhr and maintains his innocence, not knowing why he has been detained and does not understanding why he is being questioned.
