The film is based on the fate of the brigantine Albatross, which sank May 2, 1961, allegedly because of a white squall. The film relates the ill-fated school sailing trip led by Dr. Christopher B. Fred Wilson (Charles Grodin), an executive of the Petrox Oil Company, forms an expedition based on infrared imagery which reveals a previously undiscovered Indian Ocean island hidden by a permanent cloud bank. Wilson believes the island has a huge deposit of oil. Jack Prescott (Jeff Bridges), a primate paleontologist who wants to see the island for himself, stows away on the expedition's vessel. Prescott reveals himself when he warns the crew the cloud bank may be caused by an unknown beast. Wilson orders Prescott locked up, claiming that he is really a spy from a rival oil company. While escorted to lock-up, Prescott spots a life raft which carries the beautiful and unconscious Dwan (Jessica Lange). Wilson conducts a thorough background check on Prescott and realizes he is telling the truth. He appoints Prescott the expedition's official photographer and requests that he be present when Dwan revives because of his medical background. Upon waking, Dwan says she is an aspiring actress who was aboard a director's yacht which suddenly exploded.

Prior to the events of the film, a scientist is ordered by his dictator to create a machine in the apparent name of progress. The Scientist uses his own intellect to create the B.R.A.I.N., a thinking robot. However, the dictator quickly seizes it and integrates it into the Fabrication Machine, an armature that can construct an army of war machines to destroy the dictator's enemies. Lacking a soul, the Fabrication Machine becomes corrupted and decides to exterminate almost all life on Earth. The Fabrication Machine reprograms the other war machines to turn against humans by using toxic gas and chemical weapons. On the verge of destruction, the Scientist uses alchemy to create nine homunculus-like rag dolls known as "Stitchpunks" using portions of his own soul via a talisman and dies upon finishing the last one.

On September 11, 2001, Port Authority Police officers John McLoughlin and Will Jimeno are patrolling the Port Authority Bus Terminal in Midtown Manhattan when they see a plane fly dangerously low overhead. As all of the police officers return to the station, they see on TV that the North Tower of the World Trade Center has been hit by the plane. Sergeant McLoughlin assigns many of the officers to assist in a precautionary evacuation attempt of the North Tower and they board a Metropolitan Transit Authority bus. On the bus, they hear reports that the South Tower is also hit by another plane. When they arrive at the World Trade Center, they realize the extent of the disaster, and see one of the victims jump out of the towers to certain death. The men proceed to get safety equipment from Building 5 and enter the concourse between the towers.
