In 1818, Abraham Lincoln (Benjamin Walker) lives in Indiana with his parents, Nancy (Robin McLeavy) and Thomas (Joseph Mawle), who works at a plantation owned by Jack Barts (Marton Csokas). There, Lincoln intervenes when he sees his friend, a young African American boy, William Johnson (Anthony Mackie) being beaten by a slaver. Because of his son's actions, Thomas is fired. That night, Lincoln sees Barts break into his house and attack his mother. Nancy falls ill the following day, and dies shortly afterwards. Thomas tells Lincoln that Barts poisoned her, but asks that he promise not try to avenge her death.

In the prologue, which is set in medieval times, the audience is introduced to humans with special powers called The Others (Иные, иной; Inyye, Inoy). The Others are divided into two camps, with each Other either allied with the forces of Light or the forces of Darkness, and the prologue recounts a great battle between the two sides. Geser, the Lord of the Light, realized that the two forces would eventually annihilate each other. He stopped the battle and offered a truce to the forces of Darkness, led by Zavulon. To make sure each side honored its side of the agreement, the Light would have a "Night Watch" to monitor the forces of Darkness at night, and the Darkness would have a "Day Watch" to police the forces of Light during the day. This agreement maintained balance for centuries to come.

It is New Year's Day of 2006, more than a year after the events of Night Watch. Anton Gorodetsky, the protagonist of the first film, finds himself in the middle of an approaching conflict between the Light and Dark Others, who are still bound with an uneasy truce. Anton is still a Night Watch operative, now working with his trainee and romantic interest, Svetlana. As his son Yegor has now become a Dark Other, Anton is forced to secretly destroy evidence of Yegor's attacks on normal people, which violates the treaty, leaving the Night Watch unable to sentence Yegor.

It tells the story of Sean Pius McAnally "Gingy" (Anthony Brophy) and the journey he makes on his way to becoming a supergrass. Gingy is reluctantly pulled out of retirement in a caravan in the Republic of Ireland by two IRA men who bring him back to Belfast to perform one last job due to his skill with an RPG. On their way back they are stopped by a British Army patrol led by Lt David Ferris who introduces himself to Gingy. Gingy initially refuses the job but realises he has no choice after the Chief of the Belfast Brigade briefs him and threatens him. The job entails the killing of a judge using an RPG, during the getaway the gang smash through a roadblock and one of the soldiers from the previous patrol recognises Gingy from the previous checkpoint.

In 1988, Colonel Sam Trautman (Richard Crenna) visits his old friend and ally John Rambo (Sylvester Stallone) in Thailand. He explains that he is putting together a mercenary team for a CIA-sponsored supply mission on behalf of anti-Soviet fighters in Afghanistan. Despite being shown photos of civilians suffering at the hands of the Soviet military, Rambo refuses to join, as he is tired of fighting. Trautman proceeds anyway and is ambushed by enemy forces near the border, resulting in all of his men being killed. Trautman is captured and sent to a large mountain base to be interrogated by Soviet Colonel Zaysen (Marc de Jonge) and his henchman Kourov (Randy Raney).

Gary Hook, a new recruit to the British Army, takes leave of his much younger brother Darren. Hook's squad of British soldiers is sent to Belfast in 1971 in the early years of The Troubles. Under the leadership of the inexperienced Lieutenant Armitage, his squad goes to a volatile area of Belfast where Catholic Nationalists and Protestant Loyalists live side by side. The unit provides support for the Royal Ulster Constabulary as it inspects homes for firearms, shocking Hook with their rough treatment of women and children. The Catholic neighbourhood has been alerted to the activity and a crowd gathers to protest and provoke the British troops who, though heavily armed, can only respond by trying to hold the crowd back.

Following the bombing of an American military installation in the Middle East (the film shows footage from the 1996 Khobar Towers bombing), the U.S. government orchestrates the capture of the mastermind believed to be behind the attack, Sheikh Ahmed bin Talal.
