Shifting periodically between two parallel stories, Dust opens in present-day New York City with a young criminal, Edge (Adrian Lester), being confronted at gunpoint by an ailing old woman, Angela (Rosemary Murphy), whose apartment he is attempting to burglarize. While he awaits an opportunity to escape, she launches into a tale about two outlaw brothers, at the turn of the 20th century, who travel to Ottoman-controlled Macedonia. The two brothers have transient ill will between them, and they become estranged when confronted with a beautiful woman, Lilith (Anne Brochet).

The film follows the story of Sean Crawley (Chris McKenna), a struggling young man trying to make ends meet by painting houses in suburban Los Angeles. One day, Sean meets "Duke" Wayne (George Wendt), who introduces Sean to his boss, a shady developer named Ray Matthews (Daniel Baldwin). Ray hires Sean as a spy, and orders him to follow Eric Gatley (Ron Livingston), an accountant who has been investigating Ray's company. Problems start when Ray, while drunk, offers Sean $13,000 to kill Eric. Sean accepts his offer and, although ambivalent, ends up killing Gatley by breaking into his house and beating him to death. When Sean goes to collect his pay, however, he is double-crossed and when he insists that they pay him, he is kidnapped and taken to Ray's secluded farm. It emerges that Matthews never had any intention of paying Sean for the killing, for he only wanted to use and eliminate him. But Sean survives from having a bullet put in his head then reveals that he had taken Gatley's work file of evidence and hidden it along with his documentation of events leading to the murder.

Smith is an 18-year-old film student who identifies sexually as "undeclared". He has been having strange dreams. He is going to college with his best friend, Stella, whom he has known since junior high. Smith finds a note saying that he is the "chosen son". Nate (Mickey Rourke), a small-time jazz musician and recovering heroin addict, is clearly a hard-luck case. After a performance one night, he is mugged and bound. He awakens to find himself in a vehicle and being driven out into the desert, but he is helpless to do anything about it. His assailant then walks Nate away from the car, and is about to kill him, but instead the assailant is shot dead by a band of Native Americans, and Nate is left unharmed. Nate wanders around in the desert and climbs a mountain, where he looks down upon a carnival and sideshow. He walks through the carnival, asking the owner to use a telephone, and he wanders among the fire eaters, sword swallowers, and other performers. Nate finds himself drawn to the exotic beauty of Lily (Megan Fox), a freak performer who has wings on her back. Lily is cold and dismissive, but it dawns on her that this gentle giant may well be her ticket to a better life. The sideshow owner (Rhys Ifans) attempts to kill Nate, but Lily rescues him by stealing a truck, and together they flee to the city.
