A U.S. Army librarian, Corporal Joe Bauers (Luke Wilson), and a prostitute, Rita (Maya Rudolph), are selected for a suspended animation experiment on grounds of 'average' appearance, intelligence, behavior, etc. Rita's pimp "Upgrayedd" (Brad Jordan) has been bribed to allow her to take part. The experiment is forgotten when the officer in charge (Michael McCafferty) is arrested for having started his own prostitution ring under Upgrayedd's tutelage. Five hundred years later, Joe and Rita's suspension chambers are unearthed by the collapse of a mountain-sized garbage pile, and Joe's suspension chamber breaks through the wall of Frito Pendejo's (Dax Shepard) apartment, whose occupant expels him.

En 1996, à Brooklyn. Remy is an idealistic and ambitious young rat, gifted with highly developed senses of taste and smell. A NASA spacecraft has landed on an unknown planet and begins to take rock and soil samples. Four aliens discover it and are sucked up through its vacuum, after which it makes its way back to Earth. The aliens are able to escape from a military base by using their powers (with which they can destroy or heal anything they touch). During the escape, the youngest one hides in a passing van, occupied by a wheelchair-bound boy named Eric Cruise, his older brother, Michael, and their single mother, Janet, who are moving to California from Illinois.

In 1914, aliens known as Mondoshawans arrive at an ancient Egyptian temple to collect, for safekeeping, the only weapon capable of defeating a great evil that appears every 5,000 years. The weapon consists of four stones, representing the four classical elements, and a sarcophagus containing a fifth element in the form of a human, which combines the power of the other four elements into a divine light capable of defeating the evil. A year after the first film, Dr. Claw (Tony Martin), escapes from Riverton Prison. Chief Quimby (Mark Mitchell), Mayor Wilson (Sigrid Thornton) and Baxter (Bruce Spence) unveil the new female Gadget Model #2 (G2 for short) (Elaine Hendrix), to replace the now glitchy Inspector Gadget (French Stewart). Gadget soon falls for G2, but she turns down his offer to team up, saying she works alone. Also, Gadget angers Quimby after arresting his mother for going .3 mph over the speed limit and for driving without a license. Meanwhile, Dr. Claw plans to steal 5 trillion dollars worth of gold from the Riverton Federal Reserve. Gadget's niece, Penny (Caitlin Wachs) shows him that Claw placed a job ad in the paper for minions. Gadget goes undercover, but ends up causing a bar brawl, which G2 later breaks up. Penny sneaks along with Brain (Gadget's dog), and finds out Claw is planning a heist; she tells Gadget and G2. Despite Quimby warning to stay away or he will be fired, Gadget goes to the stakeout and ends up sabotaging it while trying to help, allowing Claw's minions to escape with ion fuel cells. Quimby makes Gadget spend the next three days as a bathroom janitor instead of firing him as promised.

The film follows the novel in presenting a first-person narrative from the point of view of Billy Pilgrim (Sacks), who becomes "unstuck in time" and experiences the events of his life in a seemingly random order, including a period spent on the alien planet of Tralfamadore. Particular emphasis is placed on his experiences during World War II, including the bombing of Dresden in World War II, as well as time spent with fellow prisoners of war Edgar Derby (Roche) and the psychopathic Paul Lazzaro (Leibman). His life as a husband to Valencia (Gans), and father to Barbara (Near) and Robert (King) are also depicted, as they live and sometimes even enjoy their life of affluence in Ilium, New York. A "sink-or-swim" scene with Pilgrim's father is also featured. The scenes of extraterrestrial life on Tralfamadore feature Hollywood starlet Montana Wildhack (Perrine).

The Great Gonzo has always been identified as a "whatever". But after he begins having disturbing dreams of abandonment and rejection, he begins to realize just how alone he is in the world. One of his nightmares involves him being denied entry onto Noah's Ark by Noah (F. Murray Abraham). The next morning, Gonzo tells Kermit the Frog that he is getting tired of being called a "whatever." After an alien race appears to be trying to send him a message through bowls of cereal, Gonzo realizes that he may not be so alone after all and climbs to the rooftop to start watching the sky. Using a bolt of lightning, Gonzo communicates with a pair of cosmic fish, revealing to him that he is an alien from outer space.
