En 1996, à Brooklyn. Remy is an idealistic and ambitious young rat, gifted with highly developed senses of taste and smell. A U.S. Army librarian, Corporal Joe Bauers (Luke Wilson), and a prostitute, Rita (Maya Rudolph), are selected for a suspended animation experiment on grounds of 'average' appearance, intelligence, behavior, etc. Rita's pimp "Upgrayedd" (Brad Jordan) has been bribed to allow her to take part. A NASA spacecraft has landed on an unknown planet and begins to take rock and soil samples. Four aliens discover it and are sucked up through its vacuum, after which it makes its way back to Earth. The aliens are able to escape from a military base by using their powers (with which they can destroy or heal anything they touch). In 1914, aliens known as Mondoshawans arrive at an ancient Egyptian temple to collect, for safekeeping, the only weapon capable of defeating a great evil that appears every 5,000 years. The weapon consists of four stones, representing the four classical elements, and a sarcophagus containing a fifth element in the form of a human, which combines the power of the other four elements into a divine light capable of defeating the evil. The Mondoshawans promise their human contact, a priest from a secret order, that they will come back with the element stones in time to stop the great evil when it returns.

The film opens with a slight introduction from the main hero of the film, Underdog who introduces the audience to himself, his arch-nemesis Simon Barsinister, and Barsinister's henchman Cad. The film then enters into Capital City Town Hall, where a beagle on the police bomb squad sets off a false alarm after smelling a large ham (in some boxes near where the mayor was giving a speech). After being shunned by his fellow police canines, the beagle leaves in shame and is abducted off the street by Cad, who takes him to Simon's lab. Simon is bitter against the mayor, who has turned down his proposal for a type of genetic experimenting for the city, and plans to prove him wrong by testing his new serum on the beagle. However, Underdog escapes and runs amok in the lab, causing a fire and accidentally becoming exposed to a variety of DNA concoctions and chemicals that Simon developed, which modifies his DNA and gives him the strength to break through the metal door to the lab. After witnessing his work's "success" Simon is stunned when a burning monitor falls onto him, and Cad rushes to his aid.

The Tracy family, led by former astronaut Jeff Tracy, operate International Rescue, a secret organization that aids those in need using the technologically advanced machines called Thunderbirds. The youngest son Alan lives at a boarding school on the mainland dreaming of being a Thunderbird pilot. He and his friend Fermat Hackenbacker, son of the Thunderbirds’ engineer Brains, are picked up by Lady Penelope Creighton-Ward and her butler Aloysius Parker. Lady Penelope is an International Rescue agent, travelling to Tracy Island in the South Pacific in her limo FAB 1. The Thunderbirds return from an oil rig fire, but Alan and Fermat play around in Thunderbird 1, discovering a strange compound splattered on the side. Unbeknownst to them, the compound is a tracking beacon being used by the Hood, a psychic criminal mastermind who has a vendetta against Jeff for not saving him in a collapsing diamond mine while his brother Kyrano was rescued.

The film revolves around a special team of trained secret agent animals, equipped with advanced tools that allows the mammalian members to talk to humans. The primary field team consists of guinea pigs Darwin (team leader), Juarez (martial arts), and Blaster (weapons/transportation), star-nosed mole Speckles (cyber intelligence) and fly Mooch (reconnaissance). The unit's leader Ben, orders an unauthorised infiltration of the residence of home electronics and appliances magnate, Leonard Saber, the owner of Saberling Technology, who has been under FBI investigation. The team is able to retrieve sensitive information about a sinister scheme that is set to occur in 48 hours. However, when Ben's superior arrives for his evaluation, his astonishment at the team's capabilities and technology is overcome by his indignation at Ben's unauthorized mission and the fact that the downloaded intelligence appears to be useless information about Saber's coffee makers. As a result, the government agent orders the unit shut down, the equipment seized and the animals to be used as experimental subjects to be killed. With the help of their human compatriots, Darwin, Juarez, Blaster, Mooch and Speckles escape with hopes of stopping Saber's scheme, but find themselves in a pet carrying case bound for a pet shop.
