In 1959, student Lucinda Embry (Lara Robinson) hears whispers as she stares at the sun. When her class is chosen to contribute to the school's time capsule, each child is asked to draw what they believe the future will look like. Lucinda writes a page of seemingly random numbers and adds it to her elementary school's time capsule, which is set to be opened in 50 years. Lucinda's teacher calls for the pupils to finish but Lucinda continues before her teacher takes it off her desk unfinished. Lucinda then goes missing after the time capsule is dedicated, and is found by her teacher, Mrs. Taylor (Danielle Carter), in a utility closet scratching numbers into the door with her fingernails bleeding.

In 2035, humanoid robots serve humanity. Humans are protected from the robots by the Three Laws of Robotics. On October 30, Devil's Night in Detroit, Sergeant Albrecht is at the scene of a crime where Shelly Webster has been beaten and raped, and her fiancé Eric Draven then died on the street outside, having been stabbed, shot, and thrown out of the window. The film opens with a mysterious man, later referred to as "Byron" (portrayed by Bob Peck), running down a canyon, being harassed by an aeroplane. Byron takes refuge from his pursuers on a precipice overlooking the canyon. The plane lands and its occupants, two obsessive law enforcement officers named Will Tasker and Belitski (Mark Hamill and Kitty Aldridge), chase the man on foot. They shoot the fugitive through the arm with a grappling hook. The fugitive looks at his arm, but does not seem injured, only intrigued. Tasker pulls on the rope now connected to the fugitive. He tumbles down the side of the canyon, but once again is not harmed. Immediately after his fall, the fugitive recites the words of famous World War II aviator and poet John Gillespie Magee, Jr., "I have slipped the surly bonds of Earth - put out my hand and touched the Face of God.", from the poem High Flight.

In 2029, Human Resistance leader John Connor (Jason Clarke) launches a massive final offensive against Skynet, an artificial general intelligence system seeking to eliminate the human race. Six months after the events of the first film, Neo and Trinity are now lovers. Morpheus receives a message from Captain Niobe of the Logos calling an emergency meeting of all of Zion's ships. Zion has confirmed the last transmission of the Osiris: an army of Sentinels is tunneling towards Zion and will reach it within 72 hours. Commander Lock orders all ships to return to Zion to prepare for the onslaught, but Morpheus asks one ship to remain in order to contact the Oracle. The Caduceus receives a message from the Oracle, and the Nebuchadnezzar ventures out so Neo can contact her. One of the Caduceus crew, Bane, encounters Agent Smith, who takes over Bane's avatar. Smith then uses this avatar to leave the Matrix, gaining control of Bane's real body.
