Set after the events of the first film, Babe (now voiced by Elizabeth Daily) and his master, farmer Arthur Hoggett (James Cromwell), are given a welcome home parade after Babe's success as a "sheepdog". One day, Babe inadvertently causes an accident to befall Arthur, who ends up in the hospital. Esme is unsuccessful tending the farm on her own. A few days later, two men from the bank tell her she and Arthur have not paid their rent on time, and at the end of the month, Esme and Arthur will soon be evicted from their farm. Among the many letters from their fans, Esme locates one saying that if she enters Babe in a sheepdog herding contest, held at a fair far away, she will win a large amount of money. She decides to enter Babe instead, and they leave the farm together.

A hostage situation in South Dakota: FBI Agent Art Jeffries (Bruce Willis), as the inside man, protects a 14-year-old boy named James while trying to talk bank robber Edgar Halstrom (Richard Riehle) into surrendering. However, the FBI task force moves in, and in the ensuing firefight both James and the robbers are killed. Jeffries confronts his superior, Hartley, who tells him they both must answer to Washington. Following the bombing of an American military installation in the Middle East (the film shows footage from the 1996 Khobar Towers bombing), the U.S. government orchestrates the capture of the mastermind believed to be behind the attack, Sheikh Ahmed bin Talal. In 1558, the Roman Catholic Queen Mary (Kathy Burke) dies of a cancerous tumour in her uterus, leaving her Protestant half-sister Elizabeth (Cate Blanchett) as queen. Elizabeth had previously been jailed for a supposed conspiracy to murder Mary but has now been freed for her coronation. The film shows Elizabeth being courted by suitors, including Henry, Duc d'Anjou (Vincent Cassel), the future King Henry III of France and Poland, whom she rejects, and urged by William Cecil, 1st Baron Burghley (Richard Attenborough) to marry, which, as he states, would secure her throne. Instead, she has a secret affair with her childhood sweetheart, Robert Dudley, Earl of Leicester (Joseph Fiennes). The affair is, however, no secret from Cecil, who makes it clear that a monarch has no private life. Elizabeth deals with various threats to her reign, including Thomas Howard, 4th Duke of Norfolk (Christopher Eccleston); her Catholic cousin, Mary, Queen of Scots, who conspires to have her murdered; Mary's mother, Mary of Guise (Fanny Ardant), who brings French troops into Scotland to attack Elizabeth's forces when they invade.

In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. Hammersley remains committed to blocking its passage, since he believes it would almost totally destroy the privacy of American citizens. Reynolds has his team murder Hammersley, spread heart pills over his car, place him in the car and push it in a lake to make it look like he had a heart attack. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Zavits inspects the footage, transfers the video to an innocuous video game disc and flees the apartment ahead of Reynolds's team.
