At Chicago O'Hare International Airport, a group of Marines have just returned to the US from Iraq. As the Marines leave, one Marine remains and makes his way towards the exit. The Marine's name is Jesse Rodriguez (Freddy Rodriguez). The film cuts to a house where a man, Edy Rodriguez (Alfred Molina) is on a ladder nailing up a welcome home sign for Jesse. Twenty-seven-year-old Howard the Duck (Chip Zien) lives on Duckworld, a planet similar to Earth but inhabited by anthropomorphic ducks and orbited by twin moons. As he is reading the latest issue of Playduck magazine, his armchair begins to quake violently and propels him out of his apartment building and into outer space; Howard eventually lands on Earth, in Cleveland, Ohio. Upon arriving, Howard encounters a woman being attacked by thugs. He defeats them using a unique style of martial arts. After the thugs flee, the woman introduces herself as Beverly Switzler (Lea Thompson), and decides to take Howard to her apartment and let him spend the night. The following day, Beverly takes Howard to Phil Blumbertt (Tim Robbins), a scientist who Beverly hopes can help Howard return to his world. After Phil is revealed to be only a janitor, Howard resigns himself to life on Earth and rejects Beverly's aid. He soon applies for a job as a janitor at a local romance spa. Because of unfair treatment by his boss, Howard resigns and rejoins Beverly, who plays in a band called Cherry Bomb. At the club at which Cherry Bomb is performing, Howard comes across their manager (Tommy Swerdlow), and confronts him when he insults the band. A fight breaks out, in which Howard is victorious.

Mike Howell (Jesse Eisenberg) is a stoner who lives in the sleepy town of Liman, West Virginia, where he works as a convenience store clerk, and is planning to propose to his longtime girlfriend, Phoebe Larson (Kristen Stewart), but constantly fails to find the right moment. He is psychologically unable to leave Liman, suffering inexplicable panic attacks whenever he tries, most recently when he planned to take Phoebe to Hawaii to propose. Meanwhile, in Langley, Virginia, CIA agent Victoria Lasseter (Connie Britton) learns that her unsuccessful Ultra program's sole survivor is to be eliminated by her rival, Adrian Yates (Topher Grace). His Tough Guy project succeeded where hers failed, and he has ordered the death of the remaining Ultra asset, Mike, by deploying his Tough Guy agents. Feeling that she has a duty to protect Mike, who she says is just a human being trying to live his life, Lasseter travels to Liman and "activates" Mike through a series of code words. Because of his excessive drug use, Mike fails to understand their significance, and she leaves in resigned frustration.

Emperor Tod Spengo (Jon Lovitz), with General Afir (Thalmus Rasulala) at his side, takes over a small planet at the edge of the galaxy populated entirely by idiots, and renames it after himself. He orders that all the resources of the planet should be engaged to create his "Super Death Ray Laser"; the laser's purpose is to destroy Earth, thus making Spengo the greatest planet in the Universe. When Spengo looks at exactly where his laser would strike, he sees Marge Nelson (Teri Garr) exercising — and falls in love. Using his Magnobeam (a giant magnet), he kidnaps Marge and her husband, Dick (Jeffrey Jones), as they are on their way to a 20th-anniversary weekend, hoping to make Marge his wife before he blows up the Earth. Dick and Marge get separated on Spengo: Marge is sent to the lap of luxury, waited on by small people with fish or dog heads, while Dick is thrown into a dungeon. In the dungeon, however, Dick meets the rightful king of Spengo, Raff (Eric Idle), who has plans hidden in his pants for his son, called the White Bird, out in the desert.

Mario and Luigi are two Italian American plumbers living in Brooklyn, New York, who are currently being driven out of business by the mafia-like Scapelli Construction Company led by Anthony Scapelli. Later, Luigi falls in love with an orphaned NYU student named Daisy, who is digging under the Brooklyn Bridge for dinosaur bones. After a date, Daisy takes Luigi back to the bridge only to witness one of Scapelli's men sabotaging it by leaving the water pipes open. Unable to fix the flooding, Luigi and Daisy rush back to his apartment where they inform Mario about the incident. The trio returns to the flooding where the Mario Bros. manage to fix it but are knocked unconscious by Iggy and Spike, who proceed to capture Daisy.

Kevin Caffrey, a thief and connoisseur is at a local auction looking for things worth stealing. He meets Amber Belhaven who is auctioning off her father's painting to pay a hotel bill. When Kevin asks Amber about her hotel room which leads to Amber asking if he was trying to sleep with her, Kevin blinks rapidly and lies while also telling her that when he blinks he lies. When Kevin asks Amber if he could see her sometime Amber pretends to have the same thing Kevin has and says yes. While knowing what hotel she was staying in, he shows up to her room with the painting she auctioned off, having stolen it. Kevin tells Amber about his stealing business which shocks Amber at first but she accepts it in order to be with Kevin, and she later gives Kevin her father's lucky ring.
