After finding success with a DNA restructuring formula in the first film, Sherman Klump has created another formula which enables those who take it to find the Fountain of Youth. He has also met and fallen in love with a colleague, Denise Gaines, who has developed a method to isolate genetic material and later becomes his fiancée. Together, their work has enabled Wellman College to receive a $150 million award from a pharmaceutical firm to the excitement of Dean Richmond. The movie opens with the invisible Nick Halloway (Chevy Chase) dictating his memoirs into a video camera. To prove it is not a camera trick, he chews some bubble gum. Nick goes on to narrate the story of how he came to be invisible, beginning a few days earlier at his job as a stock analyst. His secretary, Cathy DiTolla (Rosalind Chao), refers to him as a "bullshit artist", and he spends most of his life avoiding responsibility and connections with other people. At his favorite bar, the Academy Club, his friend George Talbot (Michael McKean) invites him to join his table where Nick meets Alice Monroe (Daryl Hannah), a TV documentary producer. Sharing an instant attraction, Nick and Alice make out in the ladies' room. When Alice has to leave, Nick drinks heavily to console himself, although the pair set a lunch date for Friday.

Miles Harding is an architect who envisions a brick shaped like a jigsaw puzzle piece that could enable buildings to withstand earthquakes. Seeking a way to get organized, he buys a personal computer to help him develop his ideas. Although he is initially unsure that he will even be able to correctly operate the computer, he later buys numerous extra gadgets that were not necessary for his work, such as switches to control household appliances like the blender, a speech synthesizer, and a microphone. The computer addresses Miles as "Moles", because Miles mistyped his name during the initial set-up. When Miles attempts to download data from a mainframe computer at work, the computer begins to overheat. In a state of panic, Miles pours a nearby bottle of champagne over the machine, which then becomes sentient.

Shermer, Illinois, is a fictitious suburb of Chicago. There, nerdy social outcasts Gary Wallace (Anthony Michael Hall) and Wyatt Donnelly (Ilan Mitchell-Smith) are publicly humiliated by Ian (Robert Downey, Jr.) and Max (Robert Rusler) after they are seen swooning over two girls who happen to be their girlfriends. Dejected and disappointed at their direction in life and wanting more, Gary convinces the uptight Wyatt that they need a boost of popularity in order to get their crushes, Hilly (Judie Aronson) and Deb (Suzanne Snyder), away from Ian and Max. Alone for the weekend with Wyatt's parents gone, Gary is inspired by the 1931 classic Frankenstein to create a virtual girl using Wyatt's computer; infusing her with everything they can conceive to make the perfect dream girl. After hooking electrodes to a doll and hacking into a government computer system for more power, a power surge creates Lisa, a beautiful and intelligent woman with seemingly endless powers. Promptly, she conjures up a Cadillac convertible to take the boys out to a bar, using her powers to manipulate people into believing Gary and Wyatt are of age. The boys come up with the name Lisa (Kelly Le Brock), based upon a failed romantic experience of Gary's that ended with Lisa kicking him in the testicles.
