While colonizing new planets, humans have encountered an insectoid species known as Arachnids or "Bugs", with their home being the distant world Klendathu. A huge solar flare is predicted to irradiate the Earth. Astronauts aboard the spaceship Helios must go to the Sun to drop a bomb equipped with an Artificial Intelligence (Freddy) and a Japanese pilot (as a backup if the Artificial Intelligence fails) at the right time so the flare will point somewhere else. While Steve Kelso commands the space ship where temperature rises, Steve's father Admiral 'Skeet' Kelso is searching the desert for Steve's son Mike who has gone AWOL to say goodbye to his dad but who inadvertently crossed the path of the guys from IXL after meeting desert-dweller Travis.

During a battle with Dr. Animo, Ben Kirby Tennyson's destruction of the scientist's "DNA bomb" accidentally sets off a self-destruct protocol in the Omnitrix. Its activation alerts Tetrax (known as Hoverboard in "Hunted"), who travels with his alien blob-like pilot Gluto to Earth in order to retrieve Ben. He explains the situation to Ben, who hasn't figured out the meaning of the countdown. He leaves Gwen and Grandpa Max behind, not wanting the latter to be recognized during their trip. Gwen sneaks on board anyway. Using the advanced medical equipment on board his ship, Tetrax finds the DNA signature of the Omnitrix's creator, Azmuth, and tracks him to a prison facility called Incarcecon. During the journey, Tetrax hopes Ben would stop being a hero when the Omnitrix stop the countdown and Azmuth would shut it up for good. Ben is upset that he'll never be a hero again. After staging a breakout, they free a female Chimera Sui Generis (Vilgax's species) named Myaxx, who is Azmuth's assistant; she had switched her DNA signature for Azmuth's when he refused to give her credit for helping to create the Omnitrix. Myaxx is also unable to disarm the self-destruct, which will not only kill Ben, but most of the universe's inhabitants, including Earth itself, but Myaxx knows how to find Azmuth, and leads them to the planet he's hiding out on: Xenon.

In 2084, Earthbound construction worker Douglas Quaid is having troubling dreams about Mars and a mysterious woman there. His wife Lori dismisses the dreams and discourages him from thinking about Mars, where the governor, Vilos Cohaagen, is fighting rebels while searching for a rumored alien artifact located in the mines. At "Rekall", a company that provides memory implants of vacations, Quaid opts for a memory trip to Mars as a secret agent fantasy. However, during the procedure, before the memory is implanted, something goes wrong, and the story diverges between the question of what is real and what is hallucination. Apparently, Quaid starts revealing previously suppressed memories of actually being a secret agent. The company sedates him, wipes his memory of the visit, and sends him home. On the way home, Quaid is attacked by his friend Harry and some construction coworkers; he is forced to kill them, revealing elite fighting-skills. He is then attacked in his apartment by Lori, who reveals that she was never his wife; their marriage was just a false memory implant and Cohaagen sent her as an agent to monitor Quaid. He is then attacked and pursued by armed thugs led by Richter, Lori's real husband and Cohaagen's operative.
