On the distant planet Aqua Terra, there are no men; only women. In order to procreate, men are abducted from Earth every 20 years. So Queen Morganna sends Commander Danow and her officer, Annie, to Earth aboard their spaceship, the Phalanx. Upon watching videos, both officers opt for bikinis as adequate clothing for women. Once on Earth, they ask Kim read for help in selecting men as targets. Kim is a student who encrypted the officers' notes regularly by sleeping with the teaching staff. Upon succeeding with Kim's help in collecting Gary, her husband, the two officers contact their home planet. They decide to kidnap two men.
Karen catches her husband, Max, with his neighbor, Rita, in bed. Angered, Karen leaves the house with a bottle of alcohol in her hand. While outside she discovers a fragment of a meteorite that crashed on Earth. As she picks it up, her body is taken over by an alien life form from another planet. The alien, now inhabiting the body of Karen, works to prevent the secret development of space exploration satellites. Carla, Max's colleague, and Rita are also being taken over by two more alien life forms from other meteorite fragments. One of the aliens, inhabiting the body of Carla, is intrigued by Tom, who is also planning to steal the satellite plans.
Dr. Victor Frankenstein loses his job as a school teacher after being scolded by Professor Van Sloane for sleeping with his daughter, Debbie Sloane. He then moves to Transylvania, home of the legendary Count Dracula, to continue working on his research with his assistant, Ingrid. Five years later, after sleeping with Ingrid, he succeeds in bringing the body of Eve, a deceased woman, back to life using energy from a lightning storm. The trio travel back to America, where Dr. Frankenstein impresses Van Sloane, Dr. Waldman, Dr. Frankenstein's rival Clyde, and Claudia, Clyde's wife. After presenting Eve as a sister of Ingrid, he reveals the true nature of the woman as a result of his experiment. Following an erotic ceremony involving all three women, Eve explodes due to an overdose of excitation.
Velma gets a call from Cuthbert Crawley, a lawyer for Velma's family who tells her that she's inherited her great uncle's property and castle in Transylvania. Velma turns the offer down, replying she wants nothing to do with her uncle, puzzling the gang. Mr. Crawley understands, revealing the curse over the estate. He says that if anyone gets too close to the Baron legacy, then what they love the most will be destroyed. As they head outside, Fred hears a noise from the Mystery Machine, then it explodes and a mysterious character with a mask appears. Crawley reveals that it's the ghost of the Baron, Velma's old ancestor. The remains of the machine explode again, with words saying stay away from Transylvania, but Fred declares that is where they're going to find the person responsible for destroying the Mystery Machine, saying this time "it's personal".
The film is presented as an episode of a Federation documentary pertaining to the Four Years War with the Klingon Empire, narrated by noted historian John Gill (who appeared in "Patterns of Force") and featuring interviews of actual participants on both sides. It begins on Stardate 2241.03, two decades before the original series, with the war's opening battle at Arcanis IV, a prosperous Federation colony along the Klingon border. The Klingons, who did not consider the Federation to be a worthy adversary, maintained the initiative for the first six months of the war, with a number of victories under the leadership of their supreme commander, Kharn. The Vulcan diplomatic delegation under Ambassador Soval (who appeared in Enterprise), overseeing negotiations with the Klingons, are left with little room to maneuver.

Meanwhile, Dr. Rico Symes is hard at work on his own biological weapon. After harvesting a pterodactyl's DNA, he used the DNA from a barracuda to fill in the gaps, creating a monster that can terrorize land, sea, and air. Things are looking pretty good during the initial test flight until the creature is hijacked by a rogue engineer, looking to sell it the highest bidder. He probably would have gotten away with it if he didn't spill his coffee all over his console, but now the Pteracuda is free to rampage the coast in search of food.
Set in a different series of events, this story does not follow the previous Appleseed movie canon (despite being directed by the same director of the previous movies); it is an alternate story to their beginnings. Briareos is already a cyborg and did not become separated with Deunan to be later reunited in Olympus to join ESWAT. Appleseed Alpha depicts the early days of Deunan Knute and Briareos in the 22nd century. Similar to the original story, there was a world war and nobody won; governments had destabilized and cities had fallen into ruin. The city of Olympus is the unseen city of legend and dreams. Deunan Knute and Briareos are former soldiers and now work as mercenaries, dreaming of a better life. Their story begins within the ruins of New York City.
