Taking place three hundred years prior to the events of the first film, the narrator describes how the government knew what was happening. A woman is seen driving recklessly in California while arguing over her cell phone. Police officer Ryan Hadley (Bruce Boxleitner) pulls her over and gives her a warning. The man calls her back, but she tells him off and throws the phone down; the phone then transmorphs into a robotic spider and kills her.
When a hot air balloon crashes on a remote and uncharted island, the four balloonists and their dog Melvin are captured by a pair of drunken old pirates who take them to the hilltop laboratory home of Dr. Frankenstein's modern-day descendant Sheila Frankenstein (Katherine Victor) who is carrying on the family tradition by turning shipwrecked sailors into pre-programmed bloodless, black-garbed zombies who must wear sunglasses to protect their weird white eyes from light.
George Herbert explains that despite years of searching for extraterrestrial life, mankind never expected the invasion which devastated human civilization into anarchy, and that the aliens were killed by a lack of immunity to the bacteria in the human blood they consumed. Two years later, a town is seen, populated with silent refugees including characters Shackleford and Sissy. Suddenly, three Tripods land in the city. People are struck by a Heat-Ray. Shackleford takes a sample of Sissy's blood, with which he injects himself.

In 2011, a group of soldiers and a journalist team head out to the jungles of Belize. The mission was thought to just be plant surveillance on hostile state borders. The soldiers and Julie Evans team locate an abandoned boat in the middle of the an open field. One of the soldiers advises Julie that the nearest ocean to where they found the boat is at least a 150 miles. A camera with an intact SD card was retrieved from the boat. Footage from the SD card contained underwater footage and ended with a man screaming as the screen fades to black.
In February 1942, U.S. armed forces defend Los Angeles from unidentified flying objects. Seventy years later, the alien invaders return to finish the attack.

A newlywed deputy, Martin Gordon (Vic Savage), encounters an alien spacecraft that has crash landed in fictional Angel County in California. A large, hairy, slug-like, omnivorous monster emerges from the side of an impacted spaceship. A second one, still tethered inside, kills a forest ranger and the sheriff (Byrd Holland) when they independently enter the craft to investigate.
In the year 10,001 B.C., a caveman runs away from a predator through a plain and immediately gets into a fight with Wolf (Ike Barinholtz). After defeating him, the caveman then encounters the predator: a saber-toothed, gasoline-drinking Amy Winehouse (Nicole Parker), who after checking her Facebook account, informs him that the world will end on August 29, 2008 (the film's release date) revealing that their fate lies in a crystal skull. The film flash-forwards to the present, treating the first scene as a dream sequence of Will (Matt Lanter). He then finds out that his girlfriend Amy (Vanessa Minnillo) is having an affair with Flavor Flav (Abe Spigner), and she breaks up with Will because he is not admitting his true feelings for her.
The film opens with a woman (Lanell Cado) getting out of the shower where she is attacked and strangled to death by a mysterious man as the sound of a clock reverberates before going silent.
