During a space battle over Coruscant between the Galactic Republic and the Separatist Alliance, Jedi Knights Obi-Wan Kenobi and Anakin Skywalker lead a mission to rescue the kidnapped Supreme Chancellor Palpatine from Separatist commander General Grievous. After infiltrating Grievous' flagship, the Jedi engage Count Dooku in a lightsaber duel, which ends with Anakin killing Dooku at Palpatine's urging. Grievous flees the battle-torn cruiser, which the Jedi crash-land on Coruscant. There, Anakin reunites with his wife, Padmé Amidala, who reveals she is pregnant. Initially excited, Anakin begins to have premonitions of Padmé dying in childbirth.

Ten years after the Trade Federation's invasion of Naboo, the Galactic Republic is threatened by a Separatist movement organized by former Jedi Master Count Dooku. Eight years after Harvey Dent's (Aaron Eckhart) death, the Dent Act grants the Gotham City Police Department powers which nearly eradicate organized crime. Batman has disappeared, and Bruce Wayne (Christian Bale) has become a recluse. Cat burglar Selina Kyle (Anne Hathaway) obtains Bruce's fingerprints from his home, kidnaps a congressman, then disappears. Selina hands Bruce's fingerprints to Phillip Stryver (Burn Gorman), an assistant to Bruce's business rival John Daggett (Ben Mendelsohn), in hope of having her criminal record erased. Stryver double-crosses Selina, but she uses the congressman's stolen phone to alert the police to their location. Gordon and the police arrive to find the congressman, and then pursue Stryver's men into the sewers while Selina flees. A masked militant named Bane (Tom Hardy) captures Gordon. Gordon escapes and is found by John Blake (Joseph Gordon-Levitt), a once-orphaned patrol officer who has deduced Batman's true identity from their similar backgrounds. Gordon promotes Blake to detective, with Blake reporting directly to him.

Travelling to Singapore, the crew meet Sao Feng who owns navigational charts to the Locker. Beckett’s soldiers invade, but the crew escape, Feng and Turner making a deal to give Jack to Feng so he in turn can use the Pearl to rescue his father Bootstrap Bill from the Flying Dutchman. The crew successfully rescue Jack, but find themselves trapped in the Locker, encountering dead souls, including Elizabeth’s murdered father Governor Swann. They learn the Dutchman must have a captain, and their heart must be cut out to captain the vessel.

Six months after the events of the first film, Neo and Trinity are now lovers. Morpheus receives a message from Captain Niobe of the Logos calling an emergency meeting of all of Zion's ships. Zion has confirmed the last transmission of the Osiris: an army of Sentinels is tunneling towards Zion and will reach it within 72 hours. Commander Lock orders all ships to return to Zion to prepare for the onslaught, but Morpheus asks one ship to remain in order to contact the Oracle. The Caduceus receives a message from the Oracle, and the Nebuchadnezzar ventures out so Neo can contact her. One of the Caduceus crew, Bane, encounters Agent Smith, who takes over Bane's avatar. Smith then uses this avatar to leave the Matrix, gaining control of Bane's real body.
