The film opens in Gethsemane as Jesus prays and is tempted by Satan, while his disciples Peter, James and John (James' brother) sleep. Satan appears in Jesus' form, and tempts him by saying, "It's not right for one man to die for their sins." After Jesus' sweat becomes like blood and drips to the ground, a snake comes out from Satan. Jesus hears his disciples calling him, then he steps on the snake's head, and the Devil disappears. After receiving thirty pieces of silver, Judas, another of Jesus' disciples, approaches with the temple guards and betrays Jesus with a kiss on the cheek. As the guards move in to arrest Jesus, Peter cuts off the ear of Malchus, a servant of the high priest Caiaphas, but Jesus heals the ear. As the disciples flee, the temple guards arrest Jesus and beat him during the journey to the Sanhedrin. John tells Mary and Mary Magdalene of the arrest while Peter follows Jesus at a distance. Caiaphas holds trial over the objection of some of the other priests, who are expelled from the court. When questioned by Caiaphas whether he is the Son of God, Jesus replies "I am". Caiaphas is horrified and tears his robes, and Jesus is condemned to death for blasphemy. Peter, who is secretly watching, is confronted three times and denies three times, but then runs away sobbing after remembering that Jesus had foretold that. Meanwhile, the remorseful Judas attempts to return the money to have Jesus freed, but is refused by the priests. Tormented by Demons, he flees the city and hangs himself upon a tree with a rope he finds on a dead donkey.

Four years after the disaster at Jurassic Park, the wealthy Bowman family makes an excursion to the island of Isla Sorna during a yachting cruise. Their young daughter wanders off and is attacked by a pack of Compsognathus, but survives. The incident allows Peter Ludlow, John Hammond's nephew, to gain control of his uncle's company InGen, which is in severe financial straits after the events at Jurassic Park. Hammond contacts Ian Malcolm and explains that Isla Sorna is the island where the dinosaurs were engineered and nurtured before being moved to Isla Nublar, Jurassic Park's location. He also explains that after the park was shut down, Isla Sorna was abandoned during a hurricane and the dinosaurs left to survive in the wild, where they have been inexplicably thriving. Hammond asks Malcolm to join a team that will travel to Isla Sorna to document the dinosaurs in order to rally public support against human interference on the island. Ian initially declines but, after learning that his girlfriend, paleontologist Sarah Harding, is part of the team and is already on the island, he agrees to go.

Peter Parker plans to propose to Mary Jane Watson, who has just made her Broadway musical debut. A meteorite crashes near the two in Central Park, and an extraterrestrial symbiote attaches itself to Peter's moped. While fleeing police, escaped prisoner Flint Marko falls into a particle accelerator that fuses his DNA with surrounding sand, allowing him to shapeshift at will as the Sandman. Peter's best friend, Harry Osborn, who blames him for his father's death, attacks Peter using weapons based on his father's Green Goblin technology. Harry injures his head and suffers partial amnesia, forgetting that Peter is Spider-Man and his desire for revenge. During a festival honouring Spider-Man, Marko robs an armored car. NYPD Captain George Stacy tells Peter and Aunt May that Marko was Uncle Ben's killer, and Dennis Carradine was only an accomplice. While a vengeful Peter sleeps, the symbiote bonds with him. Peter wakes up hanging from a skyscraper. His costume becomes black and his powers increase, but the symbiote brings out Peter's dark side. Wearing the new suit, Spider-Man locates Marko and battles him in a subway tunnel, reducing him to mud using water.

A mysterious vehicle using a huge magnet steals a highly potent mutagen known as PX-41 from a secret laboratory in the Arctic Circle. The Anti-Villain League (AVL) tries to recruit former supervillain, Gru, to find who stole the mutagen, but Gru refuses, claiming he is a legitimate businessman now as well as the father of Margo, Edith, and Agnes. Dr. Nefario, Gru's friend and assistant, has decided to leave him for new employment, claiming he "missed being evil." Gru reluctantly partners with undercover AVL agent Lucy Wilde, and they search a local mall, the Paradise Shopping Mall, disguised as bakery employees. Mexican restaurant owner, Eduardo Pérez, is suspected by Gru of being "El Macho", a legendary supervillain who supposedly died after skysurfing a shark into the center of an active volcano. Gru and Lucy break into Eduardo's restaurant at night, but find nothing to prove that he is the culprit. Meanwhile, Agnes expresses her wish to have a mother someday and believes that Gru will fall in love with Lucy, but despite her excitement, Gru tells her that his relationship with Lucy is strictly professional.

Troubled by a strange recurring dream and mourning the loss of her beloved father, nineteen-year-old Alice Kingsleigh attends a garden party at Lord Ascot's estate, where she is confronted by an unwanted marriage proposal, to Hamish Ascot, and the stifling expectations of the society in which she lives. Unsure of how to reply, she pursues a rabbit in a blue waistcoat, and accidentally falls into a large rabbit hole, from which she emerges in a forest, where she is greeted by the White Rabbit, the Dormouse, the Dodo, the Talking Flowers, and Tweedledee and Tweedledum. They argue over her identity as "the right Alice", who must slay the Red Queen's Jabberwocky and restore the White Queen to power, as foretold by Absolem the Caterpillar. The group is then ambushed by the Bandersnatch and a group of playing-card soldiers led by the Knave of Hearts. Alice, Tweedledum and Tweedledee escape into the woods, while the Knave steals the Caterpillar's scroll and the Dormouse leaves the others, with one of the Bandersnatch's eyes. Tweedledum and Tweedledee are then captured by the Red Queen's Jubjub Bird.

Woody prepares to go to cowboy camp with Andy, but his right arm is accidentally torn. Andy decides to leave him behind, and his mother puts him on a shelf. The parallel city of Monstropolis is inhabited by monsters and powered by the screams of children in the human world. At the factory of Monsters, Inc., employees called "scarers" venture into children's bedrooms to scare them and collect their screams, using closet doors as portals. This is considered a dangerous task because the monsters believe children are toxic and that touching them would be fatal. However, production is falling as children are becoming harder to scare and the company's chairman Henry J. Waternoose III is determined to find a solution. The top scarer is James P. "Sulley" Sullivan, who lives with his friend and assistant Mike Wazowski and has a rivalry with the ever-determined chameleon-like monster Randall Boggs. During an ordinary day's work on what is known as the "Scarefloor", another scarer accidentally brings a child's sock into the factory, causing the Child Detection Agency (CDA) to arrive and cleanse him. Mike is frequently ridiculed by the company's clerk Roz for never completing his paperwork on time.

Jones staggers away and, still pursued, arrives in a model town at the Nevada Test Site, minutes before an atomic bomb test, and takes shelter in a lead-lined refrigerator. Jones is rescued, decontaminated, and arrested by FBI agents, who suspect him of working for the Soviets; and though freed on the recommendation of General Ross, who vouches for him, he is put on indefinite leave of absence from Marshall College.

In the opening scene, Scrat, the saber-toothed squirrel climbs a glacier to bury his acorn, but accidentally opens a hole in it, causing water to spurt out. The world of ice is slowly melting. The creatures of the Ice Age are all shown enjoying themselves on slides and pools made by the melting ice; among them the three protagonists of the first film: Manny, Sid, and Diego. Sid opens a small day camp, where none of the younger creatures take him seriously, nor do Manny and Diego, which leaves Sid seeking a daring deed. Fast Tony, a local con artist is claiming that the earth will flood and that the bark and reeds which he sells are needed to stay alive. Manny dismisses the idea, but is distracted when he sees that Sid will try to high dive from a giant waterfall; as Manny goes with Diego to the top of the waterfall to save Sid from his act of daredevilry, suddenly the ice under Diego's feet was breaking, causing him to bolt in fear, this also made Sid figure that Diego is afraid of the water. The herd figure that the pleasant weather has caused the ice shelves to melt, and it is kept from destroying the valley only by the glaciers, which have formed a dam.

"Supers" – humans with superpowers – are forced into civilian relocation programs after facing several lawsuits from peripheral damage caused by their crime fighting activities. Bob is dissatisfied with suburban life and his white-collar job and longs for the glory days. On some nights, Bob and his old friend Lucius Best, formerly Frozone, perform vigilante work. One day, Bob loses his temper when his supervisor refuses to let him stop a mugging, causing Bob to be fired. Returning home, Bob finds a message from a mysterious woman named Mirage, who convinces him to become Mr. Incredible again and gives him a mission to destroy a savage robot called the Omnidroid on the remote island of Nomanisan, promising a substantial reward. Arriving on Nomanisan Island, Bob is able to find and defeat the Omnidroid by tricking it into ripping out its own power source.
