Tomokazu Shudo (Junpei Mizobata) has his first ever crush on Sugina Mayama (Saki Aibu), a senior student. Tomokazu has troubles confessing his feelings to the popular student, but one day, he is invited to the research lab where Sugina Mayama works. Tomokazu hopes to use this meeting to express his true feelings for her. To Tomokazu's surprise, when he arrives he first sees a big wooden box in the middle of the dark lab. Sugina tells Tomokazu that he looks scared and then proceeds to push Tomokazu into the box!

The Mystery, Inc. gang visit a Halloween carnival on Halloween night; however, when the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, he and Shaggy accidentally expose Krudsky as a fraud during one of his acts, resulting in the gang getting kicked out of the carnival. Later, the rebellious Fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice her on the Goblin Scepter in a spell book, which can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. Willow decides to toy with him, but while flying, she accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy, kidnaps her, and absorbs her magical powers, thus becoming a real magician.

At a Tokyo museum of ancient history, Mr. Takagawa, the curator, and Kenji, a janitor, witness the resurrection of The Black Samurai, an ancient Japanese warrior whose armor was to be the newest exhibit at the museum. The next day, the Mystery Inc. gang arrives at Tokyo, where Daphne is to participate in a martial arts tournament at a prestigious school. The gang meet Daphne’s friend Miyumi, who explains the difficulty of winning the tournament and entering the school as a student. The gang and Miyumi take a fully functioning robotic plane to the school, which is run by Miss Mirimoto. After Daphne defeats Miss Mirimoto’s bodyguard, Sojo, and almost defeats Miyumi, Mirimoto tells her she shows promise as a fighter. Also at the tournament is Mr. Takagawa, who explains to Mirimoto that the Black Samurai has risen and will be after the Destiny Scroll, which is at the school. That night, during a feast, the Black Samurai and his Ninja warriors attack the school and steal the scroll. But Mirimoto explains the scroll was only a copy, and shows the gang the real one. Mr. Takagawa explains to the gang the legend of the Black Samurai.

Unable to find a job that utilizes his new MBA, Raymond (Matthew Gray Gubler) is forced to move back home to live with his parents. His mother Eve (Barbara Niven) is ecstatic about this and can't wait for him to arrive, while his father Donald (Ray Wise) believes Raymond to be a complete and utter disappointment and frequently berates him about this. To make matters worse, it seems that most of his high school classmates stayed in town and none of them are willing to let him forget that he was previously an overweight loser with a belief in the paranormal. Raymond does manage to connect with his former classmate Becca (Kat Dennings), who works as the local bartender. Things take a turn for the strange when the body of a young girl is unearthed in his parents' backyard during some construction, which ends up awakening a spirit intent on harvesting the souls of everyone in the town.

The movie opens with Daphne Blake trying to pass her driver's test and get her license. She is in the Mystery Machine. The two girls soon find themselves going into space along with Billionaire Sly Baron, Trained Astronaut Shannon Lucas, Retired Astronauts Zip Elvin and Colt Steelcase, Alien Hunting Specialist Ridley, Football player Uvininous "U-boat" Botango, News reporter Clark Sparkman (who instantly takes a fancy to Velma, much to her annoyance) and of course Fred Jones, Shaggy Rogers and Scooby-Doo. Fred allies himself with Zip and Colt, much to their dismay. Shaggy and Scooby are happy to see U-boat. Shannon tells Daphne that she scored the highest on the space test she and her friends took, much to Velma's surprise. This causes Velma to become bitter towards Daphne.

Scooby-Doo, Shaggy, and Scrappy-Doo are on their way to a Miss Grimwood's Finishing School for Girls, where they have been hired as gym teachers. Once there, however, they find that it is actually a school for girl ghouls. The pupils include Sibella, the daughter of Count Dracula; Elsa Frankenteen, the daughter of Frankenstein's monster, Winnie, the daughter of The Wolfman; Phantasma (usually called Phanty for short), the daughter of a phantom, possibly The Phantom of the Opera; and Tanis, the daughter of The Mummy - all parodies/tributes to the Universal Monsters of the 1930s-40s. Other residents of the school are a floating white hand; an octopus, who is the school's butler; Legs, a spider that helps with the upcoming volleyball match; Miss Grimwood, the headmistress; and her pet dragon Matches (who dislikes Scooby at first, but later becomes friends, and has a strong friendship with Scrappy). Shaggy and Scooby want no part of this at first, but eventually they agree to stay as teachers.

Pang, a martial artist, foils a robbery and sends Lu Dai thug to jail. Desiring revenge, Lu returns to the town and hires a Wu Lung, a Taoist priest, to raise several zombies to fight Pang. The plan backfires when Lu is killed by his own trap. His ghost then haunts the priest and demands to be resurrected. Kwan Wei Long, a serial killer, enters the town, looking to duel with Pang, who defeats him. Happy to find a suitable corpse, Wu Lung attempts to put Lu's spirit into Long's body. Long, however, is so evil that he is reanimated as a free-willed vampire. When Pang's father dies, the priest uses his corpse to host Lu's spirit, but the ceremony is interrupted, and the thug and Pang's father share control the body. Pang must now defeat the vampire and his father's possessed corpse.
