Filmmakers James Hanlon and the Naudet brothers were originally filming Tony Benetatos, a probationary firefighter of the New York City Fire Department assigned to the Engine 7/Ladder 1/Battalion 1 Firehouse on Duane Street in Lower Manhattan with the intention of making a film about the "probie's" first experience as a firefighter. On the morning of September 11, the firehouse, under the direction of Battalion Chief Joseph Pfeifer, was called out on a reported "odor of gas" at Church and Lispenard Streets. Jules rode with Pfeifer to investigate, while Gedeon stayed behind at the firehouse with the "probie.
United States Air Force Brigadier General Jack D. Ripper (Sterling Hayden) is commander of Burpelson Air Force Base, which houses the Strategic Air Command 843rd Bomb Wing, equipped with B-52 bombers. The 843rd is currently in-flight on airborne alert, a few hours from the Soviet border.
The film starts with animated visualizations, film segments and stock footage, a cartoon and audio quotes about spirituality by Chögyam Trungpa Rinpoche, then shots of war, explosions, and the September 11 attacks. Then the film's title screen is given. The introduction ends with a portion of a George Carlin monologue on religion accompanied by an animated cartoon. The rest of the film is in three parts with narration by Peter Joseph.
The film begins with VIPs visiting the headquarters of the Strategic Air Command (SAC) at Offutt AFB in Omaha, Nebraska. During the trip, an alert is initiated by USAF's early warning radar that an unidentified flying object is making an unauthorized intrusion into American airspace. Defense protocols dictate that the SAC must always keep several bomber groups airborne 24 hours a day in the event of a nuclear attack on the United States. Following the alert, bombers are ordered to proceed to predetermined aerial "fail-safe points" to await their final "go" orders before proceeding towards Soviet targets.
Rizwan Khan is a Muslim child who grew up with his brother Zakir and his mother Razia Khan in a middle-class family in the section of Mumbai. Rizwan is different from other children, however. He has certain gifts, particularly a special ability to repair mechanical things. His difference leads to special tutoring from a reclusive scholar and extra attention from his mother, both of which lead to heightened jealousy from his brother Zakir, who eventually leaves his family for a life in the United States.

The film begins with commentary by passenger Detective Graham Waters (Don Cheadle) having suffered a car accident with his partner Ria (Jennifer Esposito). He mentions that the denizens of Los Angeles have lost their "sense of touch." Ria and the driver of the other car, Kim Lee, exchange racially charged insults. When Waters exits the car, he arrives at a police investigation crime scene concerning the discovery of "a dead kid."
Ex-fighter pilot and taxi driver Ted Striker (Robert Hays) became traumatized during an unnamed war, leading to a pathological fear of flying. As a result, he is unable to hold a responsible job. His wartime girlfriend, Elaine Dickinson (Julie Hagerty), now a flight attendant, leaves him. Striker nervously boards a Boeing 707 (Trans American Flight 209) from Los Angeles to Chicago on which she is serving, hoping to win her back, but she rebuffs him.

Frank Towns (James Stewart) is the pilot of a twin-engine Fairchild C-82 Packet cargo plane flying from Jaghbub to Benghazi in Libya. Lew Moran (Richard Attenborough) is the navigator while the passengers are Capt. Harris (Peter Finch) and Sgt. Watson (Ronald Fraser) of the British Army; Dr. Renaud (Christian Marquand), a physician; Heinrich Dorfmann (Hardy Krüger), a German aeronautical engineer; Mr. Standish (Dan Duryea), an oil company accountant; and several oil workers that include Trucker Cobb (Ernest Borgnine), a mentally-disturbed foreman; Ratbags Crow (Ian Bannen), a mean-spirited, sardonic Scot; Carlos (Alex Montoya) and his pet monkey; and Gabriel (Gabriele Tinti). A sudden sandstorm shuts down the engines, forcing Towns to crash-land in the desert. As the aircraft careens to a stop, several oil drums and oil drilling gear break loose and severely injure Gabriel's leg. Two other workers are killed.
