In 1979 a priest at the Vatican sees a comet arching over the moon (described as the "Eye of God"), heralding the birth of one chosen to be the mother of Satan's child. The priest is sent on a mission by the pope (Mark Margolis) to find and protect the girl from Satan, although a few Vatican knights (led by a corrupt cardinal (Michael O'Hagan)) insist that she must die. In New York a newborn girl, Christine York (Robin Tunney), is identified by Satanists (including her physician, Dr. Abel (Udo Kier), and her nurse and future guardian, Mabel (Miriam Margolyes)) as the person chosen to bear Satan's child on New Year's Eve, 1999. The Satanists perform occult rites on the newborn.

The film opens with newsreel footage, including the farewell address in 1961 of outgoing President Dwight D. Eisenhower, warning about the build-up of the "military-industrial complex". This is followed by a summary of John F. Kennedy's years as president, emphasizing the events that, in Stone's thesis, would lead to his assassination. This builds to a reconstruction of the assassination on November 22, 1963. New Orleans District Attorney Jim Garrison subsequently learns about potential links to the assassination in New Orleans. Garrison and his team investigate several possible conspirators, including private pilot David Ferrie, but are forced to let them go after their investigation is publicly rebuked by the federal government. Kennedy's suspected assassin Lee Harvey Oswald is killed by Jack Ruby, and Garrison closes the investigation.

Recently divorced Meg Altman (Foster) and her 11-year-old daughter Sarah (Stewart) have just purchased a four-story brownstone on the Upper West Side of New York City. The house's previous owner, a reclusive millionaire, installed an isolated room used to protect the house's occupants from intruders. The "panic room" is protected by concrete and steel on all sides, a thick steel door, and an extensive security system with multiple surveillance cameras, a public announcement system, and a separate phone line. On the night the two move into the home, it is broken into by Junior (Leto), the previous owner's grandson; Burnham (Whitaker), an employee of the residence's security company; and Raoul (Yoakam), a ski mask-wearing gunman recruited by Junior. The three are after $3 million in bearer bonds, which are locked inside a floor safe in the panic room.

Gomez Addams laments the 25-year absence of his brother Fester, who disappeared after the two had a falling-out. Tom Baker (Martin) is a football coach at a small rural college in Midland, Indiana, where he raised twelve children, and his wife, Kate (Hunt), has written about her story in a book and hopes to send it to her friend to publish it. At the film's beginning, Tom unexpectedly receives an offer from his old friend and football teammate, Shake McGuire (Jenkins), to coach at his alma mater in Evanston, Illinois. Tom accepts the offer, and he and Kate begin making their plans on moving to Evanston. All twelve children find out and demand the move be put to a vote, even though Tom says it would not have any power. Tom loses the vote, even after he and Kate join, but goes ahead with the move anyway, claiming there will be more money and that they will be a "happier and stronger family". However, the atmosphere at the Bakers' new house is tense, and the situation at school for the children is even worse, although their new neighbors' the Shenks seem allright, especially their first and only son, Dylan.

A family meeting is spoiled because of the awkwardness and clichés about race and religion, stated as much by the father as by the sons-in-laws who even exchange insulting communitarist views to and about each other.

However, Laura was able to swim safely to shore, because she had recently taken swimming lessons at the YWCA. Laura secretly returns home, retrieves some clothing and cash she had hidden away in preparation, disguises herself, and leaves home after flushing her wedding ring down the toilet.

Lewis is an aspiring young inventor at an orphanage whose inventions have been scaring off potential parents. Taking his memory scanner to his school's science fair, Lewis meets Wilbur Robinson, a mysterious boy claiming to be a time cop from the future. Wilbur needs to recover a time machine that a man wearing a bowler hat has stolen. Lewis tries to demonstrate the scanner, but it falls apart, throwing the science fair into chaos. Upset, Lewis leaves while the Bowler Hat Guy, with the help of a robotic bowler hat named Doris, repairs and steals the scanner.
