Le jour se lève sur la savane africaine. Les animaux de toutes sorte engagent un périple vers un piton rocheux. Vétérinaire au zoo d'Amsterdam, Lizzy est un jour contactée par un policier, Olaf, qui sollicite son aide pour enquêter sur le massacre d'une famille d'agriculteurs. The film is set in Africa's Okavango Delta, and the main characters are a meerkat named Billy and a lion named Socrates. The annual flood has failed to arrive in the Delta, water has become scarce and the native animals fiercely fight over it. Billy and Socrates set out to find more water, and during their quest they meet a rag-tag group of animals from across the world: a polar bear named Sushi, a kangaroo named Toby, a Tasmanian devil named Smiley, two Galápagos tortoises named Winifred and Winston, a rooster named Charles, and a chimpanzee named Toto, all of whom have had their lives ruined by humans in some way and have travelled to Africa. The animals soon discover the reason for the lack of water in the Delta: a dam has been constructed to supply energy for a luxury resort owned by a man named Mr. Smith. Hunter, a poacher, kidnaps Socrates, while the other animals escape. The animals hold a conference where Winifred and Winston explain the deadly future that could be possible for animals. After the conference, however, Winifred and Winston pass away. That day, Billy and the other animals travel through the "Valley of Death" towards the dam. Hunter spots the animals and tries to stop them with a bi-plane, but is stopped by Toto. Maya, Mr. Smith's daughter, frees Socrates from his cage, and sends Hunter down a chute. Down at the bottom of the dam, the buffaloes and rhinos, including Chino and Biggie, charge into the dam. Billy hits a rock into a chute in the dam, which ignites a missile from Hunter's bi-plane, which destroys the dam, and frees the water. To celebrate the water coming back, they have a party. After the party, the animals travel to New York City, where the movie ends with the animals walking through the city with whales calling in the background.

As a cub, Alex the Lion was called Alakay and was the son of Zuba, the alpha lion. Though Zuba tries to teach Alakay to be a hunter, the cub is more interested in dancing, and is captured by poachers when Makunga, Zuba's rival, challenges Zuba to a fight for the position of alpha lion. Alakay is forced into a crate, and taken away despite Zuba's attempts to rescue him. The crate falls into the ocean where it drifts to New York. There, Alakay is renamed Alex and sent to the Central Park Zoo where he grew up, meeting Marty the Zebra, Melman the Giraffe, and Gloria the Hippopotamus. Most of the events of the first film are then described through a series of news flashes.

Tom Newman, a hydro-electrical engineer, arrives in Africa with his family to help build a dam. His daughter, Jessica, isn't getting along with her stepmother, Amy, because she is not happy about her parents divorce. The next morning, Amy, Jessica and her brother David go on a game drive with Brian, a ranger, while Tom goes to the dam. While driving off-road, David asks the ranger to stop the jeep because he has to defecate. Brian grabs his rifle and escorts David to a nearby tree. They encounter two lionesses, backed by a lion behind them. One lioness attacks and David runs back to the car, where Brian sacrifices himself to save the others. The keys lost, Amy, Jessica, and David are trapped in the car and stalked by the lions, who devour Brian. Back at the lodge, Tom is informed of his family's disappearance, and attempts to contact Crawford, a professional hunter and guide, at the suggestion of the park rangers. Crawford refuses to help him, as he is a big five hunt guide, not a leader of search parties. The next day, after not being able to accompany the rangers in the air, Tom goes to see Crawford, and manages to hire his services at the latter's own price. Back in the car, David spots Brian's keys, and Amy retrieves them, only to wreck the truck when she drives the wrong way. Crawford and Tom look for signs of them while checking in on the rangers trail periodically, but the rain the previous night has washed away any tracks. When the rangers fly by without noticing them, Jessica gets out and tries to draw their attention. She fails and, along with Amy, is attacked by one lioness, which is killed by two native hunters.

In Central Park Zoo, Samson the Lion tells his son Ryan stories of his adventures in the wild. That night, when the zoo closes, all the animals are free to roam. Samson, Benny, Bridget, Larry, and Nigel were in a turtle curling championship while Ryan was with his friends. Ryan accidentally alerts the Thompson Gazelles which head to the game. Samson and Ryan have a falling-out about the fact that Ryan can't roar and Ryan storms off, even though his father was sorry for what he said. Benny insists that Samson tells the truth to Ryan or he will lose his son. When Samson goes to talk to him, he is not home. Ryan has actually walked into a green box and accidentally gets shipped, which the legend tells will take him to the wild. With the help of a pigeon, Hamir, Samson and Benny go after him, sneaking into a garbage disposal truck with Nigel, Bridget, and Larry coming as well, accidentally throwing Benny off the truck. After passing through Times Square and nearly being crushed in the garbage disposal, the group encounters a pack of rabid stray dogs. Samson leads them through the sewer rather than scaring them off. There, they take directions to the docks from two street wise alligator brothers, Stan and Carmine.

At the Central Park Zoo, Marty the zebra is celebrating his tenth birthday, but longs to see the rest of the world from outside his pampered life at the zoo, believing that he can find wide-open spaces to run around in, like in Connecticut. Marty's best friend, Alex the lion, attempts to cheer up his friend by singing Frank Sinatra's "New York, New York" with him. Still unsatisfied, Marty gets some tips from the zoo's penguins: Skipper, Kowalski, Rico, and Private. The penguins are similarly trying to escape the zoo. Marty's friends — Alex the lion, Melman the giraffe, and Gloria the hippopotamus — realize Marty's folly and try to follow him. The four, along with the penguins and the chimpanzees Mason and his silent friend Phil, eventually find themselves at Grand Central Station, but are quickly sedated by tranquilizer darts when Alex's attempt to communicate with humans is mistaken for aggression. The zoo, under pressure from animal-rights activists, is forced to ship the animals, by sea, to a Kenyan wildlife preserve. During their travels, the penguins escape from their enclosure and take over the ship, intent on taking it to Antarctica. Their antics on the bridge cause the crates containing Alex, Marty, Melman, and Gloria to fall off the boat and wash ashore on Madagascar.
