The film begins at 62 West Wallaby Street on Gromit's birthday at breakfast. After being tipped out of bed and dressed using several mechanical contraptions, Wallace is greeted with a large pile of bills. Wallace remembers Gromit's birthday and presents Gromit with a somewhat unwelcome gift of a spiked dog collar, and a second present of a pair of ex-NASA robotic "Techno Trousers", acquired by Wallace to alleviate the burden of taking Gromit for walks. While Gromit is out on a "walk", Wallace realizes they are in financial difficulty and decides to let the spare bedroom out. He is answered by an inscrutable-looking penguin named Feathers McGraw. The penguin comes to stay at the house, pushing Gromit out of his comfortable bedroom and keeping him awake at night with loud music. On the other hand, Wallace takes a liking to him. Feathers also takes an interest in the Techno Trousers after seeing Gromit use their suction feet to walk on the ceiling.

In Edwardian London, 1910, Cockney one-man band Bert is entertaining a crowd when he senses a change in the wind. Afterwards, he directly addresses the audience and gives them a tour of Cherry Tree Lane, stopping outside the home of the Banks'. George Banks returns home from his job at the bank to learn from his wife Winifred that their hired nanny, Katie Nanna, has left their service after his children, Jane and Michael, ran away again. They are returned shortly after by the local constable, who reveals that the children were dragged away by their kite. The children ask their father to help build a better kite, but he dismisses them. Taking it upon himself to hire a nanny, George advertises for a stern, no-nonsense nanny. Jane and Michael present their own advertisement for a kinder, sweeter nanny, but George rips up the letter and throws the scraps in the fireplace, which magically float up and out into the air.

Les manchots empereurs vivent en colonie en Antarctique. Au milieu de leurs congénères, chaque couple de manchots lutte contre les conditions extrêmes pour perpétuer l'espèce et protéger leur petit des nombreux obstacles et dangers qui les guettent. Chaque année est un cycle qui voit la naissance d'un seul petit manchot par couple, dont beaucoup n'atteindront pas l'âge adulte, voire n'auront pas la chance de naître. Outre le grand froid, le vent et les tempêtes, ils affrontent des prédateurs tels que le léopard de mer et le pétrel géant. Les parents alternent entre protection de l'œuf puis du petit dans l'intérieur des terres (plus stable et protégé que la banquise) et pêche sur le littoral. Des kilomètres de marche sont alors nécessaires pour utiliser les avantages de ces deux territoires alors que le manchot, bien plus à l'aise dans l'eau, est incapable de voler et se déplace avec difficulté sur le continent.

En plein pôle sud, nous voyons tout un attirail de plage sortir du trou percé par Bugs dans la glace, puis Bugs lui-même. En vacances de deux semaines (accordées par « Monsieur Warner »), et se croyant sur la plage de Miami, Bugs saute la tête la première dans l'eau de mer, mais en ressort aussitôt bleu de froid. Il est ensuite renversé à deux reprises : par un pingouin (« Playboy Penguin », un manchot, en réalité) puis par un chasseur Inuit. Bugs évince ce dernier et cherche à repartir. Le petit pingouin revient auprès de lui pour implorer son aide. Bugs l'écarte en lui mettant un chapeau haut de forme et un nœud papillon, comme s'il était une personne en smocking. Bugs finit cependant par rester devant la mine triste du pingouin. Mais espérant s'en débarrasser, il pousse discrètement ce dernier dans une descente. Il voit alors le chasseur Inuit capturer Playboy dans un sac. Après avoir essayé de se convaincre que ce n'était pas son affaire, Bugs se reprend et aide playboy à s'échapper en roulant le chasseur. Pour ce faire, il se déguise en femme Inuit et aguiche le chasseur (qui tombe amoureux et lui offre un poisson). Lorsque Bugs est découvert, il s'ensuit une course poursuite en glissade sur la banquise, qui se termine par l'équilibre précaire de l'Inuit et de bugs sur une langue de glace en surplomb d'un précipice. Ils sont sauvés par Playboy qui jette un seau sur la partie de glace qui tombe, arrêtant leur chute quand l'eau se fige en glace. Le lapin descend calmement mais l'Inuit saute de plus haut et traverse le sol, sol qui s'avère être une deuxième langue de glace au-dessus d'un autre précipice ! Le chasseur atterrit sur une baleine de passage, qui l'emmène au large. S'apercevant qu'il n'a plus que 4 jours de vacances, Bugs décide de rentrer chez lui. Mais au grand bonheur de Playboy, Bugs reste finalement avec plaisir lorsqu'il apprend que les « jours » durent 6 mois au pôle sud. Il se déguise lui aussi en « pingouin » avec smocking et chapeau claque, et accompagne Playboy Penguin en se dandinant.

Un petit manchot, Playboy Penguin, patineur sur glace à Brooklyn, est oublié après une de ses représentations. En courant après les camions de la tournée, il tombe dans le terrier de Bugs. Le lapin est attendri par le manchot perdu. Il lui promet de le ramener chez lui. En feuilletant son encyclopédie, il découvre que cet oiseau vit d'ordinaire en Antarctique. Ils embarquent dans un wagon de marchandises pour le « lointain Sud ». Un clochard veut les dévorer. Bugs esquive les charges de l'affamé furieux avec sa désinvolture habituelle et le met dehors. Arrivé en Louisiane, Bugs croit ses ennuis finis après avoir envoyé Playboy Penguin par bateau. Mais il s'aperçoit qu'il ne va pas vers la bonne destination. Il récupère à la nage le manchot, et poursuit le chemin avec lui à travers mille dangers : en naufragé à la Martinique, dans la marmite des sauvages de l'Amérique du Sud, en lutte contre les tempêtes proches de l'Antarctique. Alors qu'ils arrivent enfin au but, Playboy Penguin le détrompe. C'en est trop pour Bugs Bunny, qui devient fou.

The story begins with the end of winter, and the southern ocean showing the aurora australis. A flock of penguins, coming from the north, returns home. The females separate from their mates to go hunt as males build their nests from piles of pebbles. The females return to lay their eggs, only to eventually separate from the males again, whilst the males take care of the eggs. It would take forty days before the females returned. A flock of aggressive seagulls constantly threatens to steal the penguin eggs and raids the nesting grounds while the females are away. Unfortunately, the hunger and all the good food that was waiting made some of the male penguins abandon their nest. A father (black and white penguin) of a couple saves the egg of another family, meanwhile one of their two eggs is stolen from their nest. When the mother (a dark blue and white penguin) returns, the father says that one of the eggs does not belong to them. They return another penguin's egg and have one egg for themselves.

Focusing on the Madagacar penguins and taking place before the events of the first Madagascar, the youngest penguin on the team, Private, slips out of the zoo on Christmas Eve to find a present for a lonely polar bear named Ted. While roaming the streets of Manhattan, he is captured by Nana (the mean old lady from the first film) who mistakes him for a chew toy for her vicious dog, Mr Chew. The other three penguins, Skipper, Kowalski, and Rico, rescue Private from Nana's apartment before it is too late. They escalate into chaos against Mr. Chew, all-the-while, not noticed by Nana, who is occupied watching a football game. When they are done, they detonate the door, which is a running gag in the film, finally attracting Nana's attention and leaving Mr. Chew to take the fall for what the penguins have done to her place.

At the Central Park Zoo, Marty the zebra is celebrating his tenth birthday, but longs to see the rest of the world from outside his pampered life at the zoo, believing that he can find wide-open spaces to run around in, like in Connecticut. Marty's best friend, Alex the lion, attempts to cheer up his friend by singing Frank Sinatra's "New York, New York" with him. Still unsatisfied, Marty gets some tips from the zoo's penguins: Skipper, Kowalski, Rico, and Private. The penguins are similarly trying to escape the zoo. Marty's friends — Alex the lion, Melman the giraffe, and Gloria the hippopotamus — realize Marty's folly and try to follow him. The four, along with the penguins and the chimpanzees Mason and his silent friend Phil, eventually find themselves at Grand Central Station, but are quickly sedated by tranquilizer darts when Alex's attempt to communicate with humans is mistaken for aggression. The zoo, under pressure from animal-rights activists, is forced to ship the animals, by sea, to a Kenyan wildlife preserve. During their travels, the penguins escape from their enclosure and take over the ship, intent on taking it to Antarctica. Their antics on the bridge cause the crates containing Alex, Marty, Melman, and Gloria to fall off the boat and wash ashore on Madagascar.

As a cub, Alex the Lion was called Alakay and was the son of Zuba, the alpha lion. Though Zuba tries to teach Alakay to be a hunter, the cub is more interested in dancing, and is captured by poachers when Makunga, Zuba's rival, challenges Zuba to a fight for the position of alpha lion. Alakay is forced into a crate, and taken away despite Zuba's attempts to rescue him. The crate falls into the ocean where it drifts to New York. There, Alakay is renamed Alex and sent to the Central Park Zoo where he grew up, meeting Marty the Zebra, Melman the Giraffe, and Gloria the Hippopotamus. Most of the events of the first film are then described through a series of news flashes.
