Two piranhacondas hunt for their stolen egg. Scientist Professor Lovegrove, who stole the egg, hitchhikes to a Hawaiian island and meets a movie crew filming on location. The star, the scientist, and some crew members are kidnapped and held for ransom. A piranhaconda roaming the island devours several women and some scientists who are searching for a rare flower. The creature attacks the kidnappers' hideout, but the film crew and the scientist escape unharmed. The lead kidnapper finds a camera. The film within it shows that the scientist stole the egg, which caused the piranhaconda to attack, and he decides to kill the snake and the film crew. The snake follows the film crew, who are in a truck, but it is wounded by a grenade. The second piranhaconda arrives and, sensing blood, attacks and kills its wounded mate. It then decides to track down the film crew. Lovegrove reveals that he had the egg, so they try to escape via boat, but the piranhaconda stalls their plans. Lovegrove pretends to get rid of the egg, but doesn't, causing the creature to follow them. The crew become trapped by five remaining kidnappers, but the piranhaconda eats the kidnappers. Lovegrove, Jack, and Rose get back to the boat, but Jack stays on shore to destroy the creature. On the boat, Rose realizes that Lovegrove had the egg all along. She throws it into the river and shoves him overboard. He is then killed by the piranhaconda. Rose goes back to shore and finds Jack. Using the egg, they lure the piranhaconda to a waterfall. Jack slips a bomb into the case and throws it at the beast; then he and Rose jump into the river below. The bomb goes off and decapitates the piranhaconda. The two make a date with one another. They kissed before being killed by a third piranhaconda, thus ending the film.

Their actions inadvertently cause the snakes to grow into alarming sizes and threaten the ecosystem, as they kill over 72 alligators in a matter of days. Due to the threat of the invasive species, Park Ranger Terry O’Hara (Tiffany) issues permits to the local hunters to exterminate the pythons – much to Nikki’s dismay. However, the hunters themselves – including Terry’s fiancé Justin (Carey Van Dyke) – are quickly eliminated by the giant snakes. Vowing to avenge her fiancé’s death, Terry and Angie (Kathryn Joosten) take boxes of anabolic steroids from Angie’s grandson Manny (Chris Neville) and inject them into dead chickens before feeding them to alligators. Among the steroids is an experimental serum that neutralizes muscle growth inhibitors with a side effect of increased aggression. Meanwhile, Nikki and her group set up cameras all over the Everglades to monitor Terry’s activities. They catch and record Terry and Angie feeding the steroid-laced chickens to the alligators.

A baby anaconda, which was captured at the end of the previous film, is being used for experiments by a man named Peter Reysner from the previous film. After the test seemingly work for the baby anaconda to regenerate, Peter burns it. When he disappears, the long anaconda escapes from the cage and kills Peter in a mine filled with blood orchids. J.D. Murdoch, a billionaire suffering from bone cancer, sends his assassin Eugene and his team of henchmen mercenaries to find Peter and the serum of Peter created it that can cure him. He also tells them to be careful of Dr. Amanda Hayes, and to kill her if needed. As Dr. Amanda Hayes, the sole survivor of the previous snake attack, and two officers also go in search of Peter, determined to destroy the serum and kill the snake.

In Romania, a female anaconda and a male anaconda captured, are being held in a genetic research facility, Wexel Hall for experimentation. The research project is led by Dr. Amanda Hayes (Crystal Allen) and funded by J.D. Murdoch (John Rhys-Davies), a well-known industrialist. While visiting the facility, Murdoch agitates the male anaconda with a large flashlight, and has it gassed to calm it down. However, as Murdoch, his assistant Pinkus (Ryan McCluskey) and a scientist leave, the anaconda breaks through his enclosure's wall. As it escapes, it kills many of the people working in the lab, though Cupboard escapes the destruction. In looking through the facility, Amanda and another researcher realize that the second (Queen) anaconda has also escaped. Murdoch calls in a team of animal hunters, led by Hammett (David Hasselhoff), to capture both snakes. Amanda and Pinkus go with them. At a small farm in the middle of the woods, the owner is eaten alive by one of the snakes.
