While Scrat inadvertently causes the break up of Pangaea, Manny and Ellie are forced to deal with the trials and tribulations of their teenage daughter Peaches, who has trouble fitting in with her peers. Ellie tries to support her daughter, but Manny becomes exceedingly over-protective. Peaches' friend Louis, a molehog, tries to warn her as she tries to approach a mammoth named Ethan on whom she has a crush. Meanwhile, Sid's family returns, but only long enough to drop off the elderly Granny before abandoning them both. Manny catches Peaches sneaking off to meet Ethan, and leading to an argument and their estrangement. Shortly after, a continental break-up separates Manny from the herd. Trapped on a moving chunk of ice with Sid, Granny, and Diego, Manny has no choice but to ride out the current. Meanwhile, a giant land shift encroaches on Ellie, Peaches, and those remaining on land, causing them to make their way toward the land bridge.

It has been four years since the events of the first movie. Seventeen-year-old Sean Anderson (Josh Hutcherson) is caught by the police after a brief chase on his dirtbike which ended with him driving into a swimming pool while trying to evade them. Minutes later, his stepfather Hank (Dwayne Johnson) arrives where a police officer (Stephen Caudill) who is friends with Hank tells him that Sean had broken into a remote satellite research center. The police officer also tells Hank that he has talked Mr. and Mrs. McGillicutty (the owners of the swimming pool) out of pressing charges. Hank takes Sean home where his mother Elizabeth (Kristin Davis) is not pleased with his actions or the fact that he and Hank don't get along well.

A large tidal wave, triggered by a distant explosion, threatens to drown the island of Atlantis. About 10,000 years ago, peaceful aliens from the planet Antarea set up an outpost on the planet Earth, on an island later known to mankind as Atlantis. Disguising themselves as humans, they rent a house with a swimming pool, and charge the water with "life force" to give the cocooned Antareans energy to survive the trip home. They charter a boat from a local captain named Jack (Steve Guttenberg) who helps them retrieve the cocoons. Jack likes Kitty (Tahnee Welch), a beautiful woman from the team who chartered his boat. When he spies on her while she undresses in her cabin, Jack is shocked when he discovers she is an alien. After the aliens reveal themselves to him and explain what's going on, he decides to help them.

Lindenbrook and Alec discover that it was left by a scientist named Arne Saknussemm, who had, almost 300 years earlier, found a passage to the center of the Earth. After translating the message, Lindenbrook immediately sets off with Alec to follow in the Icelandic pioneer's footsteps.

The plot revolves around a summer vacation of Nobita and his friends under the waters of the Pacific Ocean. Gian and Suneo take Doraemon's underwater vehicle and travel through the Atlantic Ocean, trying to find a treasure ship. Along the way, they discover that the environment gun that Doraemon used to protect them is running out of energy leaving them vulnerable to the sea. Fortunately, they are rescued by some marine creatures. Doraemon and his friends are later captured by these creatures, revealed to be inhabinats of the underwater kingdom of Mu. It is revealed that another undersea kingdom, Atlantis, now controlled by robots, was about to destroy the Earth with nuclear weapons after mistaking a volcano eruption for an invasion. With the help of a young boy from Mu, Nobita and his friends attempt to stop the robots, but are all captured. However, when things are at their grimmest, Doraemon's robotic underwater vehicle sacrifices itself to destroy the computer that controlled all the robots and nuclear weapons. After returning to Mu, Doraemon and his friends are hailed as heroes before returning home.
