In the Atlantic Ocean, the USS California submarine picks up incoming human-like threats approaching the sub by sonar. The sub is attacked, leaving the entire crew dead by the invading hostiles. While Scrat inadvertently causes the break up of Pangaea, Manny and Ellie are forced to deal with the trials and tribulations of their teenage daughter Peaches, who has trouble fitting in with her peers. Trapped on a moving chunk of ice with Sid, Granny, and Diego, Manny has no choice but to ride out the current. Meanwhile, a giant land shift encroaches on Ellie, Peaches, and those remaining on land, causing them to make their way toward the land bridge.

It has been four years since the events of the first movie. Seventeen-year-old Sean Anderson (Josh Hutcherson) is caught by the police after a brief chase on his dirtbike which ended with him driving into a swimming pool while trying to evade them. Minutes later, his stepfather Hank (Dwayne Johnson) arrives where a police officer (Stephen Caudill) who is friends with Hank tells him that Sean had broken into a remote satellite research center. The police officer also tells Hank that he has talked Mr. and Mrs. McGillicutty (the owners of the swimming pool) out of pressing charges. Hank takes Sean home where his mother Elizabeth (Kristin Davis) is not pleased with his actions or the fact that he and Hank don't get along well.

SpongeBob and Patrick find a piece of an amulet to the lost city of Atlantis, but have no idea what it is. They take it to the Bikini Bottom Museum to see if the staff there know what it is. Patrick and SpongeBob run into Squidward who thinks SpongeBob and Patrick stole the missing half of the amulet. He soon matches it to the displayed other half of the amulet and tells them it was the key to Atlantis. After hearing the story of Atlantis, the only thing SpongeBob and Patrick want to see is the "World's Oldest Bubble." So off goes the Bikini Bottom crew — SpongeBob, Patrick, Squidward, along with Mr. Krabs Sandy and even Plankton are on an adventure to Atlantis.

After the decline in Atlantean culture following the sinking, Kida (Cree Summer), now Queen, and married to Milo Thatch (James Arnold Taylor), is using the heart of Atlantis to restore her city's former glory. Suddenly, Milo's comrades and Mr. Whitmore (John Mahoney) arrive in Atlantis; while their arrival is unexpected, the Atlanteans welcome their old friends. Unfortunately, they have come to inform them of mysterious creature causing trouble on the surface. They arrive in Norway and discover that the mysterious problem is actually the creature known as the Kraken, which had been attacking shipping freighters and taking their cargo to a cliffside village. At first they presume it to be an ancient Atlantean war machine gone rogue (like the Leviathan from the previous film), but they discover that the town magistrate, Edgar Volgud (Clancy Brown), seems to be controlling the Kraken. They soon learn, though, that the Kraken itself is the master, having made a deal with Volgud. When they blow up the Kraken, the man disintegrates and restores the spirit of the village.

A large tidal wave, triggered by a distant explosion, threatens to drown the island of Atlantis. The plot revolves around a summer vacation of Nobita and his friends under the waters of the Pacific Ocean. Gian and Suneo take Doraemon's underwater vehicle and travel through the Atlantic Ocean, trying to find a treasure ship. Along the way, they discover that the environment gun that Doraemon used to protect them is running out of energy leaving them vulnerable to the sea. Fortunately, they are rescued by some marine creatures. Doraemon and his friends are later captured by these creatures, revealed to be inhabinats of the underwater kingdom of Mu. It is revealed that another undersea kingdom, Atlantis, now controlled by robots, was about to destroy the Earth with nuclear weapons after mistaking a volcano eruption for an invasion. With the help of a young boy from Mu, Nobita and his friends attempt to stop the robots, but are all captured. However, when things are at their grimmest, Doraemon's robotic underwater vehicle sacrifices itself to destroy the computer that controlled all the robots and nuclear weapons. After returning to Mu, Doraemon and his friends are hailed as heroes before returning home.
