In Edinburgh, Scotland, in 1880, Professor Sir Oliver Lindenbrook (James Mason), a geologist at the University of Edinburgh, is given a piece of volcanic rock by his admiring student, Alec McEwan (Pat Boone). Deciding that the rock is unusually heavy, Lindenbrook, mostly thanks to the carelessness of his lab assistant, Mr. Paisley (Ben Wright), discovers a plumb bob inside bearing a cryptic inscription. Lindenbrook and Alec discover that it was left by a scientist named Arne Saknussemm, who had, almost 300 years earlier, found a passage to the center of the Earth. After translating the message, Lindenbrook immediately sets off with Alec to follow in the Icelandic pioneer's footsteps.

A large tidal wave, triggered by a distant explosion, threatens to drown the island of Atlantis. In the midst of an evacuation from the capital city, the Queen of Atlantis is caught by a strange, hypnotic blue light and lifted up into the "Heart of Atlantis", a powerful crystal protecting the city. The crystal consumes her and creates a dome barrier that protects the city's innermost district. The plot revolves around a summer vacation of Nobita and his friends under the waters of the Pacific Ocean. Gian and Suneo take Doraemon's underwater vehicle and travel through the Atlantic Ocean, trying to find a treasure ship. Along the way, they discover that the environment gun that Doraemon used to protect them is running out of energy leaving them vulnerable to the sea. Fortunately, they are rescued by some marine creatures. Doraemon and his friends are later captured by these creatures, revealed to be inhabinats of the underwater kingdom of Mu. It is revealed that another undersea kingdom, Atlantis, now controlled by robots, was about to destroy the Earth with nuclear weapons after mistaking a volcano eruption for an invasion. With the help of a young boy from Mu, Nobita and his friends attempt to stop the robots, but are all captured. However, when things are at their grimmest, Doraemon's robotic underwater vehicle sacrifices itself to destroy the computer that controlled all the robots and nuclear weapons. After returning to Mu, Doraemon and his friends are hailed as heroes before returning home.

They charter a boat from a local captain named Jack (Steve Guttenberg) who helps them retrieve the cocoons. Jack likes Kitty (Tahnee Welch), a beautiful woman from the team who chartered his boat. When he spies on her while she undresses in her cabin, Jack is shocked when he discovers she is an alien. After the aliens reveal themselves to him and explain what's going on, he decides to help them.

In 1911, two French officers, Capitaine Morhange and Lieutenant Saint-Avit, become lost in the Sahara desert and discover the legendary kingdom of Atlantis, ruled by its ageless queen Antinéa. They become the latest in a line of captives whom she has taken as lovers, and who are killed and embalmed in gold after she has tired of them. Morhange however, already grieving for a lost love and planning to take holy orders, is indifferent to Antinéa's advances and rejects her. Angered and humiliated, she exploits the jealousy of his friend Saint-Avit and incites him to kill Morhange. Appalled by what he has done, Saint-Avit is helped to escape by Antinéa's secretary Tanit-Zerga, and after nearly dying in the desert from thirst and exhaustion, he is found by a patrol of soldiers. Saint-Avit returns to Paris and tries to resume his life, but he is unable to forget Antinéa. Three years later he returns to the desert and sets out to find her kingdom again, accompanied by another officer to whom he has told his story.

Trapped on a moving chunk of ice with Sid, Granny, and Diego, Manny has no choice but to ride out the current. Meanwhile, a giant land shift encroaches on Ellie, Peaches, and those remaining on land, causing them to make their way toward the land bridge.

It has been four years since the events of the first movie. Around the beginning of the 20th century, British archaeologist Professor Aitken and his son, Charles, have chartered a ship called the Texas Rose to take them out to sea, where they plan to dive underwater in a diving bell designed by engineer Greg Collinson. Although everyone aboard the ship, including Greg, thinks that the Professors Aitken are just going to look at fish, Charles and his father are secretly searching for proof of the existence of the lost city of Atlantis. He and Greg find it on their first dive, and then some. First, they are attacked by a reptilian sea monster, which comes through the bottom of the diving bell, but Greg is able to fend it off by sticking a live wire into its mouth, electrocuting it.

A Greek fisherman named Demetrios (Sal Ponti, under the screen name of Anthony Hall) and his father rescue Princess Antillia (Joyce Taylor) from a shipwreck without knowing that she is from the technologically advanced civilization of Atlantis. After rescuing the Atlantean princess, Demetrios must travel beyond the Pillars of Hercules to take her home. Upon returning her to her civilization, Demetrios, expecting to receive a reward, is instead enslaved and forced to work in the crater of the volcano which dominates the island.
