This is not a direct adaptation of the Mary Shelley novel, but a postmodern gothic reinvention set in present-day New Orleans. It recasts the doctor as the villain and the creature as a tragic hero determined to stop him; the primary action involves two police detectives (Parker Posey and Adam Goldberg) who enlist the aid of the creature ("Deucalion" in this version) to stop a serial killer who is one of Victor's later creations.

In a typical Tokyo high school a perpetually teenage vampire named Monami (Yukie Kawamura) falls for her classmate, Mizushima (Takumi Saito), who happens to already be the reluctant boyfriend to the vice principal/science professor's daughter, Keiko (Eri Otoguro), a leader of a Sweet Lolita gang. The ensuing love triangle leads Keiko to seek the assistance of her father who, unbeknown to his daughter, moonlights as a Kabuki-clad mad scientist with the school nurse as his assistant. The pair experiment on students in the school basement hoping to discover the secret of reanimating corpses (akin to the work of Victor Frankenstein). Their hopes are answered when they discover a solution of Monami's blood holds the properties to bring life to dead body parts and inanimate objects.

The film takes place on an undisclosed island on a foggy, winter day. Victor Frankenstein and his bride, Elizabeth, are set to be married by a priest who is rowed in on a small raft. Frankenstein has been in pursuit of the gigantic man observed by Walton's crew. Frankenstein starts to recover from his exertion; he sees in Walton the same over-ambitiousness and recounts a story of his life's miseries to Walton as a warning.

Professor Jonathan Venkenheim, interviewed by a film crew, reveals that Mary Shelley's Frankenstein is a fictionalized account of his ancestor Johann's scientific and medical accomplishments. Interviewed separately, Venkenheim's girlfriend Anne reveals that he's been suspended and scoffs at his theory. This view is shared by the film crew, though Vicky, the director, stands up for her friend. In their next interview with Venkenheim, he discusses how the Illuminati were trying to discover the secret of life when Johann secretly founded genetics. However, because Johann destroyed his notes, Venkenheim has no proof.

Every year, all of the classic Hollywood monsters (consisting of Frankenstein's monster, his wife Repulsa, a Mummy, the Witch Sisters, Bone Jangles the Skeleton, Dr. Jekyll/Mr. Snyde, Swamp Thing, and Dragonfly) gather at Count Dracula's castle in Transylvania for the "Monster Road Rally", an ultimate road race similar to Wacky Races, awarding the winner with the "Monster of the Year" award as well as many other prizes only monsters would enjoy (and one prize — a trip to Hawaii — that none of the monsters want). This year, however, Dracula receives a postcard from the Wolfman stating that he has retired to Florida and will not be participating.

Dr. Victoria Frankenstein, a scientist experimenting on stem cells and biotechnology, is working to advance medical science so her eight-year-old child, William, has a chance to receive organ transplants, and possibly a cure. This is the Universal Xenograft Project, overseen by Professor Andrew Waldman and assisted by her friend, Ed Gore. In the process of an organ-growing experiment, Victoria inserts William's blood into the procedure, and the stem cells begin to grow at a rapid rate. The insertion of William's blood is unknown until Ed discovers a tooth within the purpose built tank in which the stem cells are cultivating, and Andrew is then alerted. X-rays within the tank show that an organism is growing, and for the intention of scientific advancement, it is allowed to live. However, a lightning strike cuts the power within the building, and the creature, referred to as "the UX", escapes.

During World War II, Russian soldiers on a reconnaissance mission receive a distress call that would lead them further into Germany. The message seems to repeat without any response to their queries, and at the same time that they begin to receive the message, they lose radio contact with their command. Although the others are dubious about the existence of other Russians in the area, Sgt. Novikov orders them to investigate. Dmitri, a Soviet propagandist who is filming the mission, interviews the soldiers and documents the proceedings. As they draw closer to the designated coordinates, Dmitri takes an interest in and films several odd occurrences, such as unexplained dead Nazis, a burnt convent full of massacred nuns and strange machinery. When the soldiers arrive at their destination, they find an abandoned church guarded by an undead person with metal implants; the film calls these creatures zombots in the credits. The zombot kills Sgt. Novikov, and, after they destroy the zombot, Sergei takes charge. The hotheaded Vassili challenges his authority, but the others back Sergei.

Velma gets a call from Cuthbert Crawley, a lawyer for Velma's family who tells her that she's inherited her great uncle's property and castle in Transylvania. He says that if anyone gets too close to the Baron legacy, then what they love the most will be destroyed. As they head outside, Fred hears a noise from the Mystery Machine, then it explodes and a mysterious character with a mask appears. Crawley reveals that it's the ghost of the Baron, Velma's old ancestor. The remains of the machine explode again, with words saying stay away from Transylvania, but Fred declares that is where they're going to find the person responsible for destroying the Mystery Machine, saying this time "it's personal".

Scooby-Doo, Shaggy, and Scrappy-Doo are on their way to a Miss Grimwood's Finishing School for Girls, where they have been hired as gym teachers. Once there, however, they find that it is actually a school for girl ghouls. The pupils include Sibella, the daughter of Count Dracula; Elsa Frankenteen, the daughter of Frankenstein's monster, Winnie, the daughter of The Wolfman; Phantasma (usually called Phanty for short), the daughter of a phantom, possibly The Phantom of the Opera; and Tanis, the daughter of The Mummy - all parodies/tributes to the Universal Monsters of the 1930s-40s. Other residents of the school are a floating white hand; an octopus, who is the school's butler; Legs, a spider that helps with the upcoming volleyball match; Miss Grimwood, the headmistress; and her pet dragon Matches (who dislikes Scooby at first, but later becomes friends, and has a strong friendship with Scrappy). Shaggy and Scooby want no part of this at first, but eventually they agree to stay as teachers.
