Alice appears to be in her own bedroom, when a taxidermically stuffed rabbit comes to life and breaks out of its glass case. Alice follows the rabbit through the drawer of a desk into a cavern. She subsequently falls through a bucket and seemingly down an elevator shaft. Wonderland itself is a mix of drab household-like areas with incongruous relationships of space and size. The Queen's execution sentences are carried out by the White Rabbit with a pair of scissors. At the film's end, Alice wakes in her room, discovers that the rabbit is still missing from his glass case, and finds a secret compartment where he keeps scissors. She ponders whether or not she will cut his head off. The film is ambiguous about whether this room is Alice's real world or "Wonderland".

Similar in subject to and perhaps inspired by the novel Through The Looking Glass, the film centers around an encounter between a girl named Olya Yukina and a mysterious counterpart, Yalo, while staring into a mirror. The characters are exact opposites: Yalo is the absolute opposite of Olya in every way. Where Yalo is organized and precise, Olya is careless and absent-minded. In the story, Olya steps through the mirror into the Kingdom of Crooked Mirrors where Yalo resides. The kingdom, under the rule of King Yagupop LXXVII (reverse of Popugay, meaning parrot) produces crooked mirrors that brainwash its people through subtle changes in reality. When Yalo's friend, a man named Gurd, is suddenly imprisoned for refusing to make crooked mirrors by the evil leaders "Anidag" (reverse of Gadina, meaning snake), "Nushrok" (reverse of Korshun, meaning Kite (bird)) and "Abazh" (reverse of Zhaba, meaning toad), Olya decides to accompany Yalo to rescue him.

Queen Eleanor gives birth to her daughter Snow White, but then Queen Eleanor falls ill and dies. After her death, Snow White's father King Magnus and his army battle an invading Dark Army of demonic glass soldiers. Upon rescuing their prisoner Ravenna, he becomes enchanted with her beauty and marries her.

As Mo reads the story, a red velvet hood appears as a narrator (Roger Allam) explains that people known as "Silver Tongues" are born with the gift that whenever they read a story out loud, the story becomes real.

As the creation of an old Inventor, Edward was a human-like boy who had everything except for hands. The Inventor suffered a fatal heart attack and died before he could give real hands to Edward.

Three years later, Jack is working with his girlfriend Anne (Ruehl) in a video store in a mostly drunken, depressed state. One night while on a bender, he attempts suicide. Before he can do so, he is mistaken for a homeless person and is attacked and nearly set on fire by thugs. He is rescued by Parry (Williams), a deluded homeless man who is on a mission to find the Holy Grail, and tries to convince Jack to help him. Jack is initially reluctant, but comes to feel responsible for Parry when he learns that the man's condition is a result of witnessing his wife's horrific murder at the hands of Jack's psychotic caller. Parry is also continually haunted by a hallucinatory red knight, who terrifies him.
Vanessa Lutz (Witherspoon) is a poor, illiterate teenage girl living in the slums of Los Angeles. After her mother, Ramona (Amanda Plummer), is arrested in a prostitution sting, she runs away with a car stolen from her social worker guardian to stay with her grandmother in Stockton. Along the way, Vanessa stops to see her boyfriend and classmate Chopper Wood (Bokeem Woodbine), a local gang member, to tell him about her excursion and he gives her a gun to sell upon arriving at her destination. Minutes after Vanessa leaves Chopper, is killed in a drive-by shooting by rival gang members. A little later, Bob Wolverton (Sutherland), a high school guidance counselor, picks her up after her car breaks down, and promises to take her to her grandmother's house.
Eun-soo, a salesman, is driving his car along Highway 69 while talking on the phone with his four-weeks pregnant girlfriend, Hae-young. She tells him to stay by her side for the remainder of her pregnancy, but he replies that his mother is ill and he has to visit her, leading to a quarrel as Eun-soo is driving and causing him to hit a rock and pass out. He wakes up to find himself stranded in a dark forest. He sees light from a lantern that a young girl is carrying. She introduces herself as Young-hee as they head for her house, a large house in the middle of the forest called the "House of Happy Children".
Bastian Balthazar Bux (Barret Oliver), a shy and friendless bibliophile child, hides in a bookstore, interrupting the grumpy bookseller, Mr. Coreander (Thomas Hill). Bastian asks about one of the books he sees, but Mr. Coreander advises against it; despite which, Bastian seizes the book, leaving a note promising to return it, and hides in the school's attic to read. The book describes the world of Fantasia threatened by a force called "The Nothing"; where the Childlike Empress (Tami Stronach) who rules over Fantasia has fallen ill, and has summoned Atreyu (Noah Hathaway) to discover the cure. Atreyu is therefore given the AURYN. As Atreyu sets out, the Nothing summons Gmork (voiced by Alan Oppenheimer), a werewolf, to kill Atreyu.
In a prologue, the Old Man of Wandering Mountain (Freddie Jones) reads from a large book; begins to record a prophecy of a day when 'The Nasty' will arrive in Fantasia; and describes the savior of "Extraordinary Courage".
