The opening credits scroll over an animated image of the character Bambi serenely grazing while the Call to the Dairy Cows from Rossini's opera William Tell (1829) plays in the background. After the credits, Bambi looks up to see Godzilla's giant foot coming down, squashing him flat (set to the final chord of The Beatles' "A Day in the Life" played at half-speed). After a moment, the closing credits scroll over the image of Godzilla's foot on top of a squished Bambi. At the very end, Godzilla's claws twitch once.

After Yata (Toru Ibuki) is lost at sea, his brother Ryota (Toru Watanabe) steals a yacht with his two friends and a bank robber, the crew runs afoul of the giant lobster Ebirah, and washes up on the shore of an island, where a terrorist organization manufactures heavy water for their purposes, as well as a chemical that keeps Ebirah at bay. On the last day of the war between humans and Kaiju, a human woman named Margaret Rosenblatt (voiced by Dana Delany) and a male dragon Kaiju named Belloc (voiced by Kevin Michael Richardson) fall in love, and have a son named Duncan. At school, he quickly develops a crush on its popular girl Jenna (voiced by Amy Davidson) and makes an enemy out of her ex-boyfriend Troy Adams (voiced by Josh Keaton). In biology class, Duncan makes friends with fellow outcasts Kenny and Isabel (voiced by Dante Basco and Tia Texada) who happens to be a Kaiju-obsessed fangirl who develops a crush on Duncan after he shows her a Gomorradon, a small frog-like Kaiju he caught in the process of apparently making a fool of himself. Late that evening, Troy's friends break into Jenna's locker and steal the money she saved for the school's Homecoming. The next day, Duncan meets up with "Blitz" Barnes (voiced by Reed Diamond), undercover as the gym teacher, and defends Kenny from Troy and his friends in a game of dodge ball. After a confrontation with Troy, Blitz takes Duncan to Dr. Pytel (voiced by Nicole Sullivan) at the M.E.G.T.A.F. base upon the discovery of him being able to breathe fire. Later back at school, Blitz smooths things over with Principal Dave (voiced by Gary Anthony Williams) to keep Duncan out of trouble. While he and Troy are cleaning up their mess in the cafeteria, Isabel tells Duncan about a party that everybody will be going to, and he agrees to go in hopes of romantically seducing Jenna.

The prologue is set in Nazi Germany during the final days of World War II. A Kriegsmarine Officer, flanked by three Commandos, barges into the laboratory of a Dr. Riesendorf with orders to seize the immortal heart of the Frankenstein Monster, on which Riesendorf is busy experimenting. The heart is summarily transported by U-Boat to be passed off to their Japanese allies via the Atlantic. In the Indian Ocean, off the Maldives, the U-Boat meets up with a Japanese Imperial Navy submarine to make the exchange. They are sighted by an Allied Forces scout plane and bombed, but not before the Kriegsmarine pass the heart (contained in a locked chest) to the Japanese, who take it back to Hiroshima for further experimentation. But just as the experiments are about to begin, Hiroshima is bombed by the Allied Forces, and the heart and the experiments vanish in the atomic fireball.

In an icy North American region, an unknown aircraft is shot down by an American fighter jet. The aircraft crashes and its cargo, a low-level atomic bomb, explodes. The resulting cataclysm awakens a giant, prehistoric monster called "Gamera", who has the appearance of a giant turtle with large tusks. Japanese scientists on an expedition (including Dr. Hidaka, Kyoko, and Aoyagi) nearby are given a "devil stone" by an Eskimo chieftain, who explains that the creature is called Gamera.

While scanning the skies through their telescope, two young boys, Akio and Tom, spy a spaceship descending into a nearby field. Stunned, bewildered, and bemused, they tell Akio's mother what they have seen, but she dismisses their story as childish nonsense. The next day, the two boys—with Akio's younger sister, Tomoko, in tow—bicycle to the site to investigate. Enthralled, Akio and Tom manage to steal into the spaceship. But then, without warning, the ship takes off, leaving Tomoko behind. It soars into outer space toward a field of asteroids, which sends the boys into panic. However, Gamera (obviously aware of the boys' plight) appears and clears a path for the ship through the asteroids. The spaceship, flying near the speed of light, leaves Gamera behind and transports the boys to an unknown planet, where it lands on the outskirts of an alien city. Suddenly, a silver "Space" Gyaos appears, menacing the ship and the two young boys. Just before the creature attacks, a second, bizarre monster—whose head resembles a ginzu knife—emerges from an underground lair and attacks the Space Gyaos. The Gyaos emits a beam that reflects off the new creature's blade-shaped head and cuts off its own leg. After a short battle, the knife-headed creature lunges and chops off one, then the other, of the Gyaos' wings. The creature cuts the helpless Gyaos' head off and brutally cuts the body into smaller pieces and then retreats back to its lair.
