At the Central Park Zoo, Marty the zebra is celebrating his tenth birthday, but longs to see the rest of the world from outside his pampered life at the zoo, believing that he can find wide-open spaces to run around in, like in Connecticut. Marty's best friend, Alex the lion, attempts to cheer up his friend by singing Frank Sinatra's "New York, New York" with him. Still unsatisfied, Marty gets some tips from the zoo's penguins: Skipper, Kowalski, Rico, and Private. The penguins are similarly trying to escape the zoo. Marty's friends — Alex the lion, Melman the giraffe, and Gloria the hippopotamus — realize Marty's folly and try to follow him. The four, along with the penguins and the chimpanzees Mason and his silent friend Phil, eventually find themselves at Grand Central Station, but are quickly sedated by tranquilizer darts when Alex's attempt to communicate with humans is mistaken for aggression. The zoo, under pressure from animal-rights activists, is forced to ship the animals, by sea, to a Kenyan wildlife preserve. During their travels, the penguins escape from their enclosure and take over the ship, intent on taking it to Antarctica. Their antics on the bridge cause the crates containing Alex, Marty, Melman, and Gloria to fall off the boat and wash ashore on Madagascar.

The drug is given to a chimpanzee, Bright Eyes, greatly increasing her intelligence. However, when Will is presenting 112 to his boss and uses Bright Eyes as an example, she is forced from her cage, goes on a rampage, and is killed. Will's boss Steven Jacobs terminates the project and orders chimp handler Robert Franklin to euthanize the chimps. After doing as ordered, Franklin discovers that Bright Eyes had recently given birth and understands the reason why she was disturbed. He convinces Will to save the baby chimp's life by taking him home temporarily. Will's father Charles, who is suffering from Alzheimer's, names the chimp "Caesar", in reference to William Shakespeare's play Julius Caesar, from which he can, despite his deteriorating mental condition, cite long passages from memory. Will learns that Caesar has inherited his mother's high intelligence (the 112 virus passing to him in utero) and decides to raise him, working from home and observing his behavior in hopes that he can get the project restarted. Three years later, Will introduces Caesar to the redwood forest at Muir Woods National Monument. Meanwhile, with Charles' condition rapidly deteriorating, Will treats him with ALZ-112 and he is restored to better-than-original cognitive ability.

In 1863, First Lieutenant John J. Dunbar is wounded in the American Civil War. Choosing suicide over having his foot amputated, he takes a horse and rides up to and along the Confederate front lines, distracting them in the process. Despite numerous pot shots, the Confederates fail to shoot him off his mount. Whilst they are distracted, the Union army attacks the line, and the battle ends in a Confederate rout. Dunbar survives, and is allowed to recover properly, receives a citation for bravery, and is awarded Cisco, the horse who carried him, as well as his choice of posting. Dunbar requests a transfer to the western frontier so he can see it before it disappears. Dunbar is initially posted at Ft. Hays, a large fort presided over by a mentally ill and suicidal major who despises Dunbar's enthusiasm. Dunbar requests that the major transfer him to a real frontier fort. Just before he takes his life, The major sends him to an abandoned fort, Fort Sedgewick, with Timmons, a mule wagon provisioner. Dunbar finds the fort deserted and in need of repair. Despite the threat of nearby Indian tribes, he elects to stay and man the post himself. He begins rebuilding and restocking the fort and prefers the solitude afforded him, recording many of his observations in his diary.
