Dr. Leo Quintum and his team are exploring the Sun when they are sabotaged by a booby-trapped genetically-enhanced clone, turned into a time-bomb by Lex Luthor. Superman stops the clone but in doing so receives an overdose of solar radiation. Though the radiation is slowly killing him, it does give Superman new powers. Luthor, having orchestrated the death of Superman while under the employment of General Sam Lane, is arrested by the military thanks to Clark Kent's article and sentenced to death by a Metropolis tribunal. Superman asks Dr. Quintim to keep news of his impending death secret from the public. Wanting to spend as much of his remaining time with Lois Lane, Superman reveals to her that he is Clark Kent. Lois doubts his revelation because she had been unable to prove Superman's "Kent" identity herself. Superman takes her to the Fortress of Solitude. During this visit, Superman's secretive behavior and her indirect exposure to alien chemicals heightens Lois' paranoia.
Lex Luthor, the Atom Man, invents a number of deadly devices to plague the city, including a disintegrating machine which can reduce people to their basic atoms and reassemble them in another place. But Superman manages to thwart each scheme. Since Kryptonite can rob Superman of his powers, Luthor decides to create a synthetic Kryptonite and putters about obtaining the necessary ingredients: plutonium, radium and the undefined 'etc.' Luthor places the Kryptonite at the launching of a ship, with Superman in attendance. He is exposed to the Kryptonite and passes out. Superman is taken off in an ambulance driven by Luthor's henchmen, and he is now under the control of Luthor. Superman is placed in a device, a lever is pulled, and the Man of Steel vanishes into "The Empty Doom" (which bears a similarity to the Phantom Zone of the comic books). Most of chapter 7 is a repeat of the origin story from chapter 1 of Columbia's first "Superman" serial, and this serial also finds a way to work in stock footage from Ken Maynard's 1936 Avenging Waters (also directed by Spencer Gordon Bennet). The serial features several elements re-used in later Superman features: the Man of Steel is exposed to synthetic Kryptonite during a public function, as he is in the motion picture Superman III. When he escapes from "The Empty Doom", the headline of the Daily Planet proclaims: Superman Returns, the title of the 2006 Superman movie.
After the death of his protégé Jason Todd, billionaire industrialist Bruce Wayne was forced to retire from his Batman persona. Ten years later, Gotham City is overrun with crime and terrorized by a gang known as the Mutants. The 55-year-old Wayne maintains a friendship with 70-year-old retiring Police Commissioner James Gordon, while the Joker (Batman's archenemy) has been catatonic in Arkham Asylum since Wayne's retirement. Arkham inmate and former district attorney Harvey Dent undergoes plastic surgery to repair his disfigured face. Although he is declared sane, he quickly goes into hiding following his release. Dent's disappearance, news stories of the crime epidemic throughout the city and the memory of his parents' deaths drive Wayne to become Batman once more. He combats serious crimes, rescuing 13-year-old Carrie Kelley, but now struggles with the physical limitations of age.
Gotham City-based vigilante Batman travels to Metropolis to preemptively combat Superman, fearing what would happen if the latter is kept unchecked, while another threat endangers humankind.
On a cold winter night, a figure resembling Superman flies into Metropolis and causes panic by leveling a skyscraper. Meanwhile, at the Daily Planet building, Clark Kent and Lois Lane are arguing over her suspicions of Clark being Superman when the imposter is seen outside their window. With Lois distracted, Clark rushes out of the office and changes into Superman to confront the imposter.

While no cohesive plot is apparent from the vignette style of the trailer, it can be pieced together that Batman has been murdered, and his killer remains at large. Dick Grayson, long since retired from his superhero days and married to Barbara Gordon with a child, decides to resume his crime-fighting days as Robin; Remarkably, Grayson does not take up the Nightwing identity. The filmmakers said they chose this because many people outside the comic book community are unfamiliar with Nightwing and they wanted to appeal to a wider audience.
In June 1959, Louis Simo (Adrien Brody), a Los Angeles private investigator more interested in generating an income than in devotion to his clients, is spying on the wife of a man named Chester Sinclair to find if she is cheating. On a visit to his own ex-wife Laurie, Simo learns that his son is upset over the recent death of actor George Reeves, who played Superman on television. Reeves was found dead inside his Beverly Hills home with a gunshot wound to the head, which police ruled a suicide.
